I herein employ in situ Hi-C with an auxin-inducible degron (AID) system to examine the effect of chromatin remodeling on 3D genome organization in yeast. Eight selected ATP-dependent chromatin remodelers representing various subfamilies contribute to 3D genome organization differently. Among the studied remodelers, the temporary depletions of Chd1p, Swr1p, and Sth1p (a catalytic subunit of the Remodel the Structure of Chromatin [RSC] complex) cause the most significant defects in intra-chromosomal contacts and the regulatory roles of these three remodelers in 3D genome organization differ depending on the chromosomal context and cell cycle stage. Furthermore, even though Chd1p and Isw1p are known to share functional similarities/redundancies, their depletions lead distinct effects on 3D structures. The RSC and cohesin complexes also differentially modulate 3D genome organization within chromosome arm regions, whereas RSC appeared to support the function of cohesin in centromeric clustering at G2 phase. My study propose that the ATP-dependent chromatin remodelers control the 3D genome organization of yeast through their chromatin-remodeling activities.
본 연구에서는 효모에 AID 시스템을 적용하여 ATP 의존성 염색질 개조효소를 일시적으로 결여시키고, in situ Hi-C를 진행함으로써 염색질 개조효소들이 3D 유전체 조직화에 미치는 영향을 확인하였다. 선택된 8가지 염색질 개조효소들은 각자 다른 경향성으로 유전체의 3D 구조를 조절하는 것으로 나타났으며, 그 중 Chd1p과 Swr1p 그리고 RSC 복합체의 촉매소단위인 Sth1p 단백질은 세포 주기 그리고 염색체의 서열 및 맥락에 따라 다양한 기능을 수행했다. 나아가 Chd1p와 Isw1p는 기능적 유사성을 공유함에도 불구하고 3D 유전체 조절에 있어 서로 다른 작용을 수행했다. RSC 복합체와 코헤신 복합체 역시 염색체 팔 부위에서는 3D 유전체를 조직화를 서로 다르게 조절하였으나, 동원체의 클러스터화에 있어서는 코헤신의 기능을 돕는 것으로 나타났다. 따라서 본 연구는 염색질 개조효소의 활성 자체가 각각의 세포 주기에서 염색체의 내용에 따라 3D 구조를 조절함을 밝혔다.
