RNAs usually respond to environmental factors and regulate their chemical changes. Riboswitches are segments of noncoding RNA that bind with metabolites, resulting in a change in gene expression. To understand the molecular mechanism of gene regulation in a fluoride riboswitch, a base-pair opening dynamics study was performed with and without ligands using the Bacillus cereus fluoride riboswitch. We demonstrate that the structural stability of the fluoride riboswitch is caused by two steps depending on ligands. Upon binding of a magnesium ion, significant changes in a conformation of the riboswitch occur, resulting in the greatest increase in their stability and changes in dynamics by a fluoride ion. Examining hydrogen exchange dynamics through NMR spectroscopy, we reveal that the stabilization of the U45·A37 base-pair due to the binding of the fluoride ion, by changing the dynamics while maintaining the structure, results in transcription regulation. Our results demonstrate that the opening dynamics and stabilities of a fluoride riboswitch in different ion states are essential for the genetic switching mechanism. We studied about development of TPP analogues that replace 4-aminopyrimidine group and thiazole ring of TPP to 7-azaindole group and to trizole, respectively. The interactions between the riboswitch and the synthesized analogues weren’t identified, but the structural characteristics of the analogues for interaction were revealed.
RNA는 일반적으로 환경 요인에 반응하고 화학적 변화를 조절한다. Riboswitch는 noncoding RNA의 한 종류로, 특정 대사물질과 결합하여 유전자 발현을 조절하는 역할을 한다. 본 연구에서 fluoride riboswitch의 메커니즘을 이해하기 위해 ligand 존재 유무에 따른 염기쌍 열림 구조 동역학을 규명하고자 하였다. Fluoride riboswitch의 구조적 안정성은 ligand에 따라 두 단계에 의해 발생한다. Mg$^{2+}$ 이온이 결합하면 aptamer의 형태에 상당한 변화가 발생하여, F$^-$ 이온에 의한 안정성과 동역학적 변화가 크게 증가하게 된다. 그리고 구조를 유지하면서 동역학적 변화를 시킴으로써, F$^-$ 이온과 결합으로 인해 U45·A37 염기쌍의 증가된 안정이 전서 조절을 유도하는 것으로 확인되었다. 이러한 결과는 다른 ion 상태에서 fluoride riboswitch의 염기쌍 열림 동역학 및 안정성의 변화가 유전적인 메커니즘의 변화에 필수적이라는 것을 의미한다. 또한 TPP의 4-aminopyrimidine 그룹과 thiazole 고리를 각각 7-azaindole 그룹과 trizole 고리로 대체하는 TPP 유사체를 개발하고자 하였다. Riboswitch와 합성된 유사화합물 간의 상호작용은 약하였지만, TPP의 pyrimidine 고리의 1-N와 2-methly 작용기가 상호작용에 중요하다는 것을 확인하였다. 또한, 유사물의 두 고리 사이의 유연성이 riboswitch와 결합에 중요성을 확인하였다.
