CTCF plays a critical role in maintaining the three-dimensional (3D) chromatin organization, which is important for gene regulation, as it allows distal regulatory elements to come into proximity with one another. However, the detailed mechanism responsible for establishing and maintaining the recruitment of CTCF remains elusive. Here, we use in situ Hi-C to show that the ATP-dependent chromatin remodeler, Chd4, regulates intra-chromatin looping by controlling chromatin accessibility to conceal aberrant CTCF-binding sites in mouse embryonic stem cells (mESCs). These aberrant CTCF-binding sites are embedded in B2 SINEs and are localized within the interior of chromatin loops. In the absence of Chd4, the aberrant CTCF-binding sites become accessible and improper CTCF recruitment occurs, resulting in disorganization of the 3D chromatin architecture and subsequent disruption of enhancer-promoter interactions and the transcription of the corresponding genes. These results indicate that Chd4 regulates adequate transcription of mESCs by securing the proper 3D chromatin organization. These results highlight the Chd4-mediated maintenance of 3D chromatin organization is required for adequate transcription in mESCs.
염색질의 공간적인 배열은 유전체의 기능 조절에 중요한 역할을 한다. CTCF는 이러한 3차원 염색질 구조를 유지하는 데 핵심 역할을 하고 있지만 현재 CTCF가 어떻게 염색질에 표적되는지 그리고 이러한 CTCF의 위치가 어떻게 유지되는지에 대한 상세한 분자기전은 밝혀지지 않았다. 본 연구는 in situ Hi-C를 사용하여 쥐 배아 줄기 세포에서 ATP-의존성 염색질 리모델러인 Chd4가 비정상적인 CTCF 결합 부위를 은폐하여 염색질 접근성을 조절함으로써 3차원 염색질 구조, 특히 염색질 내 루프 구조를 조절한다는 것을 발견하였다. 이러한 비정상적인 CTCF 결합 부위는 B2 SINE에 내장되어 있으며 3차원 염색질 루프의 내부에 위치한다. 만약 Chd4가 없어지게 되면 비정상적인 CTCF 결합 부위에 CTCF가 접근하는 것이 가능해지고 CTCF가 비정상적으로 표적되어 3차원 염색질 구조의 해체와 이에 따른 인핸서-프로모터 상호작용의 파괴 및 상응하는 유전자의 발현에도 영향을 미친다. 이러한 결과는 염색질 리모델러 Chd4가 적절한 3차원 염색질 구조를 유지함으로써 쥐 배아 줄기 세포의 정상적인 유전자 발현을 조절한다는 것을 나타낸다.
