Most proteins carry out their biological functions through the conformational change induced by various internal or external stimuli. In addition, the conformational change of a protein have an important role in the signal transduction process in numerous biological systems. In many biological systems, the photo-induced conformational change of a protein generate various biological signal, which is transduced to the signaling partner through the molecular interaction. Hence, the conformational dynamics of many photoactive proteins is an important key to understanding the functional mechanism of the protein. Thus, the photodynamics of many photoactive proteins have been extensively studied using various time-resolved spectroscopic techniques.
In this thesis, I studied the photo-induced conformational change of hemoglobin (Hb), cytochrome c (Cytc) and photoactive yellow protein (PYP) using laser-induced transient grating (TG) spectroscopy. Generally, the TG signal after photoexcitation of a protein contains the information of the refractive index changes occurring during the reaction. In addition, the diffusion process of a chemical species involved in photoreaction can detected by using TG spectroscopy and consequently the diffusion coefficients of chemical species can be determined. Therefore, the TG signal provides the information on the global conformational change of the protein from the change in the diffusion coefficient of a protein. On one hand, the transient absorption (TA) spectroscopy is also utilized to obtain the local conformational change nearby the chromophore.
First, the folding dynamics of Cytc initiated by the photodissociation of the CO ligand was investigated by using TG and TA spectroscopies. After the photodissociation of CO ligand from Cytc-CO in strongly basic condition, the TG signals show a q-dependence, reflecting time-dependent protein diffusion coefficient for the protein folding kinetics. The folding kinetics of Cytc shows a fast conformational change leading to the volume expansion ($1.4 \times 10^{6} s^{-1}$) and the tertiary structural change of a protein accompanying the diffusion coefficient change with $256 \pm 5 s^{-1}$. The optically triggered folding reaction of Cytc observed as the change of the diffusion coefficient supports two-state folding kinetics rather than multi-state folding kinetics (sequential mechanism). In addition, the measured diffusion coefficient for the unfolded state provides strong evidence that the unfolded state at pH 13 is partially unfolded unlike that induced by a denaturant.
Second, by measuring the TG signal of Cytc-CO in the presence of a denaturant, it was clearly detected the change of diffusion coefficient that reflects the size change of Cytc upon photodissociation of the CO ligand from unfolded Cytc-CO. The quantitative analysis of TG signals supports that the optically triggered folding reaction of Cytc in the presence of a denaturant takes place through a detectable intermediate (three-state folding kinetics). This is in contrast with the two-state folding dynamics of Cytc under a denaturant-free environment without any detectable intermediate. From the quantitative global analysis of the TG signals, the rate constants for the U $\rightarrow$ I and I $\rightarrow$ N transitions in a CAPS buffer solution (pH 7) at room temperature in the presence of a denaturant at various concentrations are determined to be $1065 \pm 17$ to $3476 \pm 10^{3} s^{-1}$ and $101 \pm 6$ to $589 \pm 21 s^{-1}$, respectively. In addition, the activation energies ($E_a$) for the U $\rightarrow$ I and I $\rightarrow$ N transitions are determined to be $8.7 \pm 1.0 kcal/mol$ and $7.1 \pm 1.3 kcal/mol$, respectively. The folding dynamics of Cytc initiated by the CO photolysis is discussed based in terms of the protein size change.
Third, the quaternary structural transition between the R and T states of Hb was investigated using the TA and TG spectroscopies. The result demonstrated that the dynamics at $~2 \mu$s observed in the TG experiment is due to the volume change caused by the quaternary structural change of Hb. This indicates that the dynamics at $~2 \mu$s corresponds to the fast step of the R?T transition, leading to a major quaternary structural change of Hb.
Fourth, the effect of the elongated N-terminus on the photocycle of PYP has investigated using various spectroscopic techniques, such as circular dichroism (CD), nuclear magnetic resonance (NMR), TA and TG techniques. Upon the elongation of the N-terminus of PYP, the dark recovery time from $pB_{2}$ to pG becomes short, indicating that the pB state formed during the photocycle of PYP is greatly influenced by the elongation of N-terminus. This result is in contrast to those of the previous studies on the N-terminal truncated mutants of PYP, which showed the significantly slow dark recovery time compared to wild-type PYP. The acceleration of the dark recovery time of PYP with an elongated N-terminus is probably due to the interaction between extra N-terminal residues and the $\beta$-sheet of PYP. The results presented in this investigation clearly show that the $pB_{2}$ state, which is considered as a signaling state of PYP, can be regulated by controlling the length of N-terminal residues of PYP.
Finally, the photodynamics of PYP in cell-mimetic environments was investigated. Biomolecules such as nucleic acids and proteins evolve and function within the crowded intracellular environments that are including a number of other biomolecules. In addition, the intracellular environments are very heterogeneous compared to in vitro experimental conditions in terms of temperature, pH, viscosity, etc. Consequently, this difference between in vivo and in vitro may result in the significant change in the structure and stability of biomolecules. To create such a crowded environment in solution, polyethylene glycols (PEG) with various molecular weights were used as the crowding agent in the investigation. As a result, we revealed that the kinetics related with blue-shifted intermediates, $pB_{1}$ and $pB_{2}$, were slowed down by the crowding agents. Consequently, the TA and TG result indicates that the kinetics of the pB states are affected by not only the change of the solution properties but also the conformation and size of the crowding agent.
많은 생체 시스템에서 단백질의 빛에 의해 유도된 구조 변화는 다양한 생체 신호를 생성한다. 그 생체 신호는 분자 간의 상호작용을 통해 신호 파트너에게 전달된다. 그렇기 때문에, 많은 광활성 단백질의 구조적 동역학은 단백질의 기능 기제를 이해하는 데 중요한 열쇠다. 따라서 많은 광활성 단백질의 광동역학은 다양한 시간분해 분광 기법을 이용하여 광범위하게 연구되어 왔다. 이 학위논문에서는 레이저 유도 과도 격자(TG) 분광법을 이용하여 헤모글로빈(Hb), 사이토크롬 시(Cytc), 광활성 노란 단백질(PYP)의 광유도에 의한 구조 변화를 연구하였다. 일반적으로 단백질의 광여기 후의 TG 신호는 반응 중 일어나는 굴절율 변화에 대한 정보를 포함한다. 거기에 더하여 광반응에 연관된 화학종의 확산 과정이 TG 분광법을 이용하여 측정 가능하고 결과적으로 화학종의 확산계수를 결정할 수 있다. 그래서 TG 신호는 단백질의 확산계수 변화로부터 단백질의 전체적인 구조 변화에 대한 정보를 제공한다. 한편, 과도 흡광(TA) 분광법 역시 발색단 주변의 국지적인 구조 변화를 얻기 위하여 이용되었다.
첫째로 CO 리간드의 광분해에 의해 촉발되는 Cytc의 접힘 동역학을 TG와 TA 분광법을 이용하여 연구되었다. 강염기 환경에서 Cytc-CO에서 CO 리간드가 광분해된 후 TG 시그널은 q 의존성을 보이고, 이는 단백질 접힘 동역학에 의한 시간 의존적인 단백질 확산계수를 반영하는 것이다. Cytc의 접힘 동역학은 부피 팽창을 이끄는 빠른 구조 변화와 확산 계수 변화를 동반하는 단백질의 삼차 구조 변화를 보인다. 빛으로 촉발된 Cytc 접힘 반응은 여러 상태를 거치는 접힘 동역학(순차적인 기제)보다는 두 상태 접힘 동역학을 뒷받침하는 확산계수 변화로서 관측되었고, 측정된 풀린 상태의 확산계수는 pH 13에서의 풀린 상태가 변성제에 의한 것에 비해 부분적인 풀림을 보인다는 것을 뒷받침하고 있다.
둘째로 변성제가 있는 환경에서 Cytc-CO의 TG 연구를 소개하였다. 풀린 Cytc-CO로부터 CO 리간드가 광분해되는 것으로 인해 Cytc의 크기 변화가 있음을 확산계수 변화를 통해 알 수 있었다. TG 신호의 정량 분석은 변성제 존재 하에서 빛에 의해 촉발된 Cytc의 접힘 반응이 관측 가능한 중간체를 통하여 일어난다는 것(세 상태 접힘 동역학)을 뒷받침하였다. 이것은 변성제가 없을 때 Cytc 접힘 동역학이 관측 가능한 중간체 없이 두 상태 접힘 동역학을 보인 것과 상반되는 결과였다.
셋째로 Hb의 R과 T 상태 사이의 사차 구조 전이가 TA와 TG를 이용하여 연구되었다. 그 결과는 TG 실험에서 관찰된 약 $2 \mu$s 동역학이 Hb의 사차 구조 변화에 의한 부피 변화에 의한 것임을 입증하였다. 이는 $2 \mu$s 동역학이 Hb의 주된 사차 구조 변화를 야기하는 R-T 전이의 빠른 단계에 의한 것임을 나타낸다.
넷째로, PYP 광순환에 대한 연장된 아미노 말단의 효과를 다양한 분광 기법을 이용하여 연구하였다. PYP의 아미노 말단의 연장에 의하여 pB2에서 pG로 돌아가는 암회복 시간이 짧아졌고, 이는 PYP 광순환 동안 생성되는 pB 상태가 아미노 말단의 연장의 영향을 받았음을 의미한다. 이 결과는 선행연구에서 아미노 말단을 절단한 PYP가 야생형 PYP와 비교했을 때 눈에 띄게 느린 암회복 시간을 보였던 결과와 상반되는 것이다. 따라서 이 연구의 결과는 PYP의 신호 상태라고 여겨지는 $pB_2$ 상태가 PYP 아미노 말단 잔기의 길이를 조절하는 것으로 통제할 수 있다는 것을 보여준다.
마지막으로, 세포 모사 환경 속에서의 PYP 광동역학을 연구하였다. 세포 내 환경은 대량의 다양한 생체 분자를 포함한 과밀한 환경이며, 온도, pH, 점도 등의 측면에서 체외의 실험 환경에 비해서 매우 불균일하다. 결과적으로 이러한 체외와 체내 사이의 차이는 생체 분자의 안정성과 구조에 중요한 변화를 일으킬 수도 있다. 여러 분자량을 가지는 다양한 폴리에틸렌 글리콜(PEG)를 과밀물질로서 사용하여 생체 환경을 모사했다. 과밀 환경에서 PYP의 청색 전환 중간체, pB와 관련된 동역학이 느려지는 것을 밝혀냈다. 결과적으로 TA와 TG 결과는 pB 상태의 동역학이 용액 성질의 변화에 의해서뿐만 아니라 과밀 물질의 크기나 구조에 의해서도 영향을 받는 것을 보여주었다.
