Introducing covalent modifications to proteins have been researched for the objectives; providing new functions via cross-linking functional modules, fixing proteins in a specific state, or giving extra structural rigidity to the proteins. Since structural stabilization was achieved with fixing the relative positions between domains or protein, researches building artificial nanostructures of proteins have been proposed. Nevertheless most methods for designing artificial structure assembly require intensive computational simulations for designing interfaces or links. Here I propose a novel method for structurally predictable protein fusion via connecting pre-existing alpha helices of two proteins into a long extended helix. I introduce EY-CBS as a probe of alpha helix formation by cross-linking two cysteines in the $i^{th}$ and $i+11^{th}$ positions of the alpha helix, as reported by Zhang et al. And I propose SDS-PAGE as a fast and reliable tool for detecting the binding of EY-CBS. The amplitude of upshift in the SDS-PAGE could distinguish structurally correct bound cross-linker, which was supported by the crystal structure of mbp3-16 - protein A fusion protein with bound EY-CBS. Binding of EY-CBS shows an effect of structural idealization of alpha helix, while the native structure of fusion alpha helix was bent in the crystal structure. Additional screenings of fusion constructs for EY-CBS reactivity show that selection of fusing target affects reactivity, with the relative orientation between two fusing counterparts. The crystal structure from the construct, which did not react with EY-CBS, discovered totally disrupted alpha helix structure upon fusion. The formation of alpha helix in the crystal structure was consistent with the reactivity results of EY-CBS. In addition, I tested various cross-linkers with different reacting groups and backbones for ‘distance-selectivity’ of cross-linkers using constructs with various cys-cys distance. In the experiment cross-linker having haloalkane group with rigid, hydrophilic backbone shows the best distance-selectivity over other cross-linkers.
In conclusion, I provide a new method for structurally predictable fusion using alpha helix structure and introduce SDS-PAGE as a fast and reliable detecting tool for structurally sound binding of cross-linker. The binding of cross-linker may represent proper folding of alpha helix upon fusion, and it even structurally idealize the fusion alpha helix. And the cross-linkers with haloalkane groups show better distance-selectivity over maleimide cross-linkers, concluding that selecting reaction group in cross-linker is important for detecting alpha helix structure with high precision.
단백질에 인위적인 공유 결합을 도입하는 연구는 단백질의 결합을 통해 새로운 기능을 부여하거나, 단백질을 특정한 상태로 고정시키는 역할 또는 단백질에 구조적인 안정성을 추가로 부여하고자 하는 목적을 바탕으로 진행되어 왔다. 다이아바디는 안티바디의 항원인식부만을 분리해 서로 다른 항원에 동시에 결합하도록 공유결합을 통해 디자인하였으며, 이를 통해 두 항원을 가까이에 묶어 주는 기능을 만들었다. 또한 단백질이 가지고 있는 아민 기나 티올 기에 반응하는 다양한 반응기를 통해 단백질을 특정 상태에 고정시킴으로써 기능을 관찰하거나 화학적 변화에 대한 저항성을 높일 수 있다. 다양한 형태의 cross-linker들을 통해 단백질의 알파 나선 구조를 안정화시키는 연구 또한 보고되었으며, crystallization chaperone을 연결하여 단백질의 구조적 안정성을 높여 결정화를 돕는 연구 또한 다양하게 진행되고 있다. 이와 같은 단백질의 결합을 통해 인공적인 구조적 배열을 만들고자 하는 연구가 진행되고 있으며, 금속 이온 매개형 결합, 시뮬레이션을 통한 결합면의 설계, 알파 나선 구조의 융합 및 결정 격자 구조를 이용한 인공적인 단백질 중합체의 설계 등의 기술이 이용되고 있다. 대다수의 연구에서 인공적인 구조적 배열을 만들기 위해서는 높은 수준의 시뮬레이션을 통한 모델 제작이 요구되어 왔다. 본 연구에서는 융합하고자 하는 두 단백질의 알파 나선 구조를 겹쳐 연결하는 “hybrid alpha helix” 모델을 제시하고자 하며, 겹쳐지는 알파 나선이 구조적으로 예측한 형태를 가지는 지 분석하기 위해 알파 나선 구조의 안정화에 도움을 준다고 보고된 EY-CBS를 탐침으로 삼아 알파 나선의 융합을 관찰하고자 하였다. EY-CBS는 알파 나선 상에서 11개의 간격을 두고 떨어진 두 시스테인의 티올 기를 연결함이 Zhang et al. 에 의해 보고되었다. N-말단이나 C-말단에 알파 나선 구조를 가지고 있는 다양한 단백질들을 단위체로 골라 overlap PCR을 통해 두 단백질의 알파 나선 구조를 융합하였으며, 발현된 단백질은 정제 후에 EY-CBS와 반응하여 그 반응률을 UV-Vis spectroscopy와 SDS-PAGE를 통해 분석하였다. EY-CBS가 가진 특징적인 340nm의 흡광도를 통해 단백질에 EY-CBS의 결합이 이루어졌음을 확인하였으며, SDS-PAGE 결과에서 나타난 밴드의 이동이 EY-CBS의 결합과 연관이 있음을 확인하였다. SDS-PAGE 상에서 EY-CBS의 결합으로 인한 밴드의 이동은 실제 EY-CBS의 크기보다 2배 이상 크게 관찰되었으며, EY-CBS가 결합된 단백질 결정의 3차원 구조 분석에서 설계한 대로의 EY-CBS 결합을 관찰한 결과를 바탕으로 하여 크기와 맞지 않는 밴드의 이동이 EY-CBS의 결합으로 인해 SDS의 침투가 저해된 탓으로 판단하였다. EY-CBS가 결합된, 그리고 결합되지 않은 mbp3-16 - protein A 융합단백질의 구조를 분석하였으며, 융합된 알파 나선 구조에서 발생된 20도 가량의 휘어짐이 EY-CBS의 결합을 통해 디자인한 이상적인 형태의 알파 나선 구조로 변경됨을 확인하였다. 이를 통해 본 연구에서 사용한 EY-CBS는 단백질의 알파 나선 구조에 결합하여, 이를 이상적인 형태로 교정하는 역할을 수행한다고 확인하였다. EY-CBS의 결합이 알파 나선 구조의 형성을 확인할 수 있는지 검증하기 위해 총 49가지의 융합단백질을 설계 및 발현하여 반응률을 관찰하였으며, 융합한 단백질의 종류와 두 단백질의 상대적인 융합 위치에 따라 EY-CBS의 반응률이 변화함을 확인하였다. 낮은 EY-CBS의 반응률의 의미를 확인하기 위해 protein A - calmodulin 융합 단백질의 구조를 분석하였으며, 이 구조에서 융합한 부위의 알파 나선 구조가 망가지고, 두 시스테인 사이의 disulfide bridge를 통해 융합단백질이 안정화됨을 확인하였다. 앞선 결정 구조와 같이 비교할 때, 높은 EY-CBS의 반응률이 정상적으로 형성된 알파 나선 구조를 의미한다고 판단하였다. 또한 다양한 cross-linker의 길이와 반응기의 종류에 따른 거리적 선택성을 조사하기 위해 mbp3-16 - protein A 융합단백질의 두 시스테인 간 간격을 3,4,7,10개로 조정한 융합단백질을 만들었다. maleimide group을 가진 cross-linker들과 Bph, EY-CBS의 거리적 선택성을 조사하였으며, haloalkane group을 가진 cross-linker가 bis-maleimide cross-linker에 비해 높은 거리적 선택성을 보여주었다. 다만 Bph의 경우 낮은 용해도로 인해 EY-CBS보다 전반적으로 낮은 반응률을 보였다. 이 결과를 토대로 할 때 이상적인 거리적 선택성을 가지는 cross-linker는 haloalkane group을 반응기로써 사용하며, 친수성 잔기를 이용해 높은 친수성을 확보해야 함을 확인하였다. 본 연구를 통해 알파 나선 구조의 융합을 통해 두 단백질을 구조적으로 예측 가능한 형태로 융합하는 데 성공하였으며, 높은 거리적 선택성을 가진 cross-linker를 통해 설계한 대로의 구조를 가진 융합 단백질을 선별해 낼 수 있었다. 본 연구에서는 복합체를 형성하지 않는 두 단백질들을 알파 나선 구조만으로 특정한 형태를 유지하도록 결합하였으며, 이는 대칭 구조를 가지지 않는 무작위적인 구조를 가지는 융합 단백질의 설계에 도움을 줄 수 있을 것이라 기대한다.
