With the advent of multi omics data, systems metabolic engineering based on system level has been developed to overcome limitations of previous approaches. Systems metabolic engineering that combines metabolic engineering with synthetic biology, systems biology engineering has provided accurate target genes for increasing productivity or yield as well as synthetic pathways to produce natural and non-natural chemicals. For better understanding of metabolism of micro-organism, metabolic pathway analysis based on in silico simulation was applied to analyze Mannheimia succiniciproducens which are known for efficient succinic acid producer and Escherichia coli which has been frequently used and studied research and industrial application. With regard to utilizing metabolic pathway analysis, we newly designed simple strategy called pathway clustering analysis for simple strain engineering and comparative analysis based on clustering method. This strategy was successfully applied to M. succiniciproducens and E. coli to give systemic perspectives in comparison. Additionally, methodology of $^{13}C$-metabolic flux analysis was constructed for quantification of metabolic fluxes of micro-organism. During construction process, we developed GC/MS data processing program and determined reliable amino acid fragments. With methodology of $^{13}C$-metabolic flux analysis, E. coli and M. succiniciproducens was investigated in terms of fluxes. Especially, the metabolic fluxes of three different E. coli strains K-12, B, and W were compared each other. Interestingly, $^{13}C$-metabolic flux analysis indicated that the fluxes of glyoxylate shunt and TCA cycle were highly active in B strains. The enhanced TCA cycle fluxes also resulted in higher fluxes into amino acid such as glutamate, aspartate and arginine in B strains. We also observed higher fluxes in glycolytic fluxes of W strains compared with K-12 and B strain. Furthermore, the activity of glyoxylate shunt and the usage of pentose phosphate pathway in engineered M. succiniciproducens were determined by using fluxome profiling technique. 한정된 자원과 환경문제 등의 석유화학산업이 가진 문제로 인해 미생물을 이용하여 재생 가능한 원료로부터 필요한 화학 물질을 만들어 낼 수 있는 대사공학의 중요성이 점점 커지고 있다. 하지만 미생물은 선천적으로 사람들이 필요로 하는 화학 물질을 만들도록 진화되지 않았기 때문에 유전공학을 이용하여 이를 효율적으로 대사조절 하는 것이 필수적이다. 최근에는 오믹스 데이터의 발전으로 인해 복잡한 미생물의 대사 네트워크를 통합적이고 효율적으로 분석 하는 것이 중요하다.
관련하여 본 연구에서 대사회로분석법을 이용하여 맨하이미아균과 대장균을 시스템 차원에서 분석하였으며 이를 산업적으로 응용하는 연구를 진행하였다. 먼저, 대사회로분석법을 이용하여 숙신산을 효율적으로 생산하는 맨하이미아균의 대사 네트워크를 분석하였고, 대장균과 비교 분석하여 효율적인 숙신산 생산에 미치는 영향이 큰 대사 회로들을 찾아내었다. 추가적으로 클러스터링 기법을 이용하여 기존의 대사회로분석법을 간단하고 편리하게 분석할 수 있는 방법론을 개발하였다. 클러스터링 기법을 이용한 대사회로분석법은 한번의 시뮬레이션으로 결실 유전자를 도출해 줄 뿐만 아니라, 약화 시키거나 강화 시킬 유전자까지 제시해주는 장점을 가지고 있다. 여기서 개발된 방법을 이용하여 맨하이미아 균에서 숙신산 생산을 위한 추가 목표 유전자를 도출 할 수 있었고, 관련하여 실험을 진행하였다.
추가적으로 실제 세포의 대사회로의 흐름을 정량적으로 분석하기 위해서 $^{13}C$ 대사 흐름 분석법을 구축하였다. 이를 위해, 가스 크로마토그래피-질량분석기에서 원하는 아미노산의 질량 분포를 손쉽게 얻기 위해 프로그램을 개발하였으며, $^{13}C$ 대사 흐름 분석법에 쓰일 아미노산 조각들을 결정하였다. 야생형 대장균과 gnd 유전자가 결실된 대장균의 대사 회로를 분석하여 구축한 13C 대사 회로 분석법이 제대로 작동하는 것을 확인하였다. 이를 이용하여 대사공학에서 가장 많이 쓰이는 대장균인 K-12, B, W 균주를 대사 회로를 비교 분석하였다. 마지막으로 $^{13}C$ 를 이용하여 맨하이미아 균에서 특정 반응식의 활동 여부 및 사용량 비교를 확인할 수 있었다.
정리하자면, 본 연구는 대사회로분석법을 통해 맨하미아균과 대장균의 대사를 효율적이고 통합적으로 분석할 수 있었으며 이는 대사공학적으로 많은 응용이 가능하다는 점에서 그 의의와 가치가 있겠다.
