Under the assumption that brain genomic DNA undergoes rearrangement for the expression of cell-specific function, genomic difference cloning, a method for isolating sequences present in one genomic DNA population ("tester") that is absent in another ("driver"), was tried to isolate brain-specific genomic DNA fragments. In order to enrich the "target" sequences that were unique to brain, Acc65I digested mouse brain DNA was subtracted with a large excess of KpnI, an isoschizomer of Acc65I, digested liver DNA. Phenol emulsion reassociation technique with either total DNA or size fractionated DNA yielded two different clones II2 and X2, respectively. Southern blot analysis and polymerase chain reaction (PCR), however, failed to prove that these fragments were present only in the genomic DNA preparations from brain, suggesting that the whole procedure might not be sensitive enough to identify brain specific DNA fragments.
Nucleotide sequence analysis showed that II2 was composed of two repetitive sequences, Mouse Transcript (MT) and LINE-1 (L1), and that X2 was of novel sequence.
The rearranged DNA fragment of II2 was observer during subcloning in E. coli. This rearrangement involved two types of inversion processes.
뇌가 지닌 특징적인 기능을 수행하기위해 뇌의 genomic DNA상에서 DNA 재배열이 일어난다는 가정하에, 두 종류의 genomic DNA상에서 한쪽(tester)에는 존재하지만 다른 한쪽(driver)에는 존재하지않는 DNA염기서열(target)을 찾아내는 difference cloning방법을 이용하여 genomic DNA상에서 생쥐의 뇌에만 존재하는 DNA절편을 찾고자하였다. 제한효소 Acc65I 으로 잘려진 소량의 생쥐 뇌 DNA를 tester로 이용하고 제한효소 KpnI (Acc65I의 isoschizomer)으로 잘려진 다량의 간 DNA를 driver DNA로 이용하였다. 모든 DNA 절편들을 한꺼번에 혹은 크기에 따라 분리한 후 phenol emulsion reassociation technique에 의한 subtraction실험으로 II2와 X2라는 두 종류의 절편을 얻었다. 그러나 Southern blot과 PCR에 의해 이 두 절편은 양쪽 기관 모두에 존재함이 밝혀졌다. 이 결과는 이 실험에 사용된 방법이 뇌 특이적 DNA절편을 얻을 수 있을 만큼 효과적이지 못했기 때문으로 설명할 수 있다.
II2 와 X2 절편의 염기서열을 조사한 결과, II2절편은 MT와 L1이 라는 2개의 repetitive sequence로 이루어져있음을 알수있었고 X2 절편은 기존에 알려져있지않은 염기서열이라는 것을 알았다. 또한 E. coli 내에서 II2를 subcloning하는 과정에서 DNA 재배열이 일어난 II2 DNA 절편을 발견하였다.
