Guanine (G)-quadruplex is of interest due to its appearance in the telomere sequence, the oncogene promoter region, etc. Its diffusion and change of structure, especially under high viscosity, are important for understanding its dynamics.
In this paper, home-built Fluorescence Correlation Spectroscopy (FCS) is introduced to obtain the diffusion properties of DNA. The system was calibrated with Rhodamine 6G and TAMRA. Also, cross correlation system was installed to overcome the afterpulsing effect.
By this FCS system, the difference in the diffusion dynamics of the G-rich DNA sequences of single-strand DNA (ssDNA) and the G-quadruplex in aqueous, sucrose, and polyethylene glycol (PEG) solutions. From experiments with aqueous and sucrose solutions, we confirm that a simple diffusion model according to the viscosity is appropriate. In the PEG experiments, the nanoviscosity effect is observed according to PEG’s molecular weight. In the PEG 200 solution, both the ssDNA and the G-quadruplex possess macroviscosity. In the PEG 10000 solution, the G-quadruplex possesses nanoviscosity and the ssDNA possesses macroviscosity, whereas, in the PEG 35000 solution, both ssDNA and the G-quadruplex possess nanoviscosity. The experimental results are consistent with the theoretical predictions that G-quadruplexes may have less effective viscosity (nanoviscosity) when they are smaller than the solvent molecules.
세포 수명에 연관되어 있는 텔로미어 부분의 구아닌이 풍부한 염색체에서 G-quadruplex가 형성됨이 알려지게 되면서 G-quadruplex에 대한 연구의 중요성은 더 증가했다. 본 학위논문에서는, 자체 제작된 형광분광상관 (FCS) 장비를 이용하여 DNA의 확산현상에 대해 연구하였다. 먼저 Rhodamine 6G와 TAMRA를 이용하여 시스템을 안정화 시키고, afterpulsing 현상을 제거하기 위해 cross correlation을 도입하였다. FCS 장비를 이용하여 단일 가닥 DNA와 G-quadruplex의 물, 설탕용액, polyethylene glycole (PEG) 용액 상에서의 확산 성질에 대해 연구하였다. 먼저 물과 설탕용액을 통해 점성도를 변화시켜 가며 점성도에 따른 확산 모형이 성립함을 확인하였다. PEG 실험을 통해 nanoviscosity 현상을 확인하였다. PEG 200의 경우 DNA, G-quadruplex 모두 PEG보다 크기 때문에 일반적인 점성현상을 나타내었고, PEG 10000의 경우 DNA는 일반적인 점성현상을 나타내는데 비해 PEG 보다 작은 G-quadruplex는 nanoviscosity 현상을 보이며 더 작은 점성도를 느끼는 것이 확인되었다. PEG 35000의 경우 DNA, G-quadruplex 모두 nanoviscosity 현상을 나타내는 것을 확인하였다. 해당 PEG 실험을 통해 nanoviscosity 모형을 통해 유도한 점성도 값과 실험을 통해 얻은 점성도의 값이 일치함을 확인할 수 있었다.
