The hydration phenomena of A-RNA double helix and the anticodon loop of transfer RNA have been theoretically investigated using the empirical potential energy functions.
In the first step, the hydration schemes of a model compound of A-RNA and a polynucleotide which has the structure of the anticodon loop of yeast $tRNA^{phe}$ have been determined and the results for A-RNA have been shown to be in good agreement with other theoretical and experimental values.
In the second step, the stabilization energy produced by the introduction of water in the first hydration shell was calculated by considering the hydrated one as a supermolecule.
The results indicate that hydration scheme of A-RNA considerabely differs from that of B-DNA and stabilization energy due to hydration of A-RNA is not so great as B-DNA. In the anticodon loop structure, however, stabilizing effect of the hydrated water molecules upon the structure is significant.
From the results, the reason why the structure of RNA remains unchanged with the change of hydration degree while that of DNA is altered was studied.
A 형태의 RNA 이중나선 구조 (A-RNA)와 전달 RNA (tRNA)의 anticodon 고리 (anticodon loop)구조에 대한 수화현상을 경험적인 포텐셜 에너지 함수들 (empirical potential energy functions ) 을 써서 이론적으로 살펴보았다.
첫번째 단계로서 A-RNA 모형분자와 yeast $tRNA^{Phe}$ 의 anticodon 고리 구조를 갖는 폴리뉴크레오티드의 수화 구조를 결정하였으며 A-RNA 에 대한 결과들은 다른 이론 및 실험결과들과 잘 일치하였다.
두번째 단계로서 수화된 상태를 하나의 "거대분자" (supermolecule)로 보아 첫번째 수화 껍질 (first hydration shell) 을 구성하고 있는 물 분자들에 의해 안정화되는 에너지를 계산하였다.
이들 결과에서 A-RNA 주위의 수화구조는 B 형태의 DNA (B-DNA)에서와 상당히 다름을 알 수 있었고 A-RNA 에 미치는 수화에 의한 안정화 에너지는 B-RNA 에서 만큼 크지 않음이 밝혀졌다. 그러나 anticodon 고리 구조는 수화에 의해 상당히 안정화 된다는 것을 볼 수 있었다.
이러한 결과들로 부터 DNA 는 수화된 정도가 변하면 그 구조가 변하는데 RNA 는 변하지 않는다는 현상을 설명해 보았다.
