We describe the contribution of charged residue on global structure of protein. In this paper, we use the Molecular Dynamics simulation and adopt the X-ray structure of melittin as a starting conformation, at 300 K.
The simulation was carried out by adopting Consistent Valence Force field in DISCOVER force field libraries fixed dielectric constant=5 as continuum model. Comparison between Molecular Dynamics simulation of protein and expreiment are in substantial agreement; Analysis of helical content showed the dependence of helical conformation on charged-state of protein. Also, torsion angle trajectories and various conformational properties such as temperature factors indicated that the distribution of charged residues in protein helices reflects the helixstabilizing propensity of those residue.
In addition, the simulation reasonably represent the hinge bending flexibility of melittin. By this study, we confirmed that the electriostatic interaction is among the most important factors in determining the structure and function of protein.
Melittin의 다른 pH 상태, 즉 +3-, +6-, 및 전하를 띄지 않는 세가지 경우에서의 구조 변화 정도를 컴퓨터 모의 실험을 통해 살펴 보았다. 경험적인 포텐셜 에너지 함수와 X-ray 로부터 Melittin의 초기 구조를 채택했다. 이때, 주위 용매 분자의 차폐 효과와 원자들간의 정전기적 인력을 실제적으로 표현 하기 위하여 유전 상수를 사용했다. 이 결과 전하 상태의 변화에 따른 정전기적 인력에 기인하여 각 pH 상태에서 단백질의 구조가 변화함을 온도 계수(B) 및 (φ,ψ) 비틀림각도면의 추적을 통해 알아 보았다.
Zimm-Bragg 변수와의 비교에 의해 각 아미노산의 전하상태 가 바뀜에 의해 그 아미노산의 helix 참여 정도가 달라짐을 관찰함으로써 아미노산의 제 배열들이 3차원적 단백질의 구조에 영향을 미침을 알았다. 특히, hinge-bending부근 아미노산의 helix 구조에의 참여 정도가 전체 단백질의 구조변화에 의해 크게 좌우됨을 정성적으로 살펴보았다.
