DNAzymes (also called deoxyribozymes or catalytic DNAs) are single-stranded deoxyribonucleic acids (DNA) that contain specific catalytic activity. Various DNAzymes are used in biosensing systems to detect target nucleic acids or small molecules. DNAzymes have many advantages over proteins, such as high stability, cost-effectiveness, easy synthesis and simple modification.
We have developed a novel target nucleic acids detection method using Cu2+-dependent DNAzyme. The DNAzyme can cleave single-stranded DNA in the presence of copper ion. Originally, this Cu2+-dependent DNAzyme is used as biosensor for copper ion detection. However, the DNAzyme was used to detect target DNA in this study. Therefore, the triplex region of DNAzyme was modified to contain target DNA complementary sequences. The region was separated into two parts and prolonged with sequences which are complementary sequences to target DNA. When target nucleic acid bound to modified DNAzymes, it formed stable structure and is activated to cleave substrate DNA. However, the DNAzyme cannot form active structure without target nucleic acid. Substrate DNA of the DNAzyme was labeled with a FAM fluorophore at the 5` end and a BHQ quencher at the 3` end for sensitive fluorescent detection using our system. Quenched FAM emission of substrate DNA increased by cleavage and release of FAM-labeled substrate from active DNAzyme with target.
Single-stranded artificial target was successfully detected at 1 nM concentration by our system with high selectivity. In addition, detection limit is 1 nM for target PCR products. Based on our study, we believe that this simple and cost-effective detection platform can be applied to various targets DNA detection by only changing sequences of detection probe parts, while fluorophore-labeled substrate DNA is universal. Furthermore, incorporation with aptamer sequences makes our sensing system to detect not only target DNA, but also small molecules and proteins.
핵산 효소 (DNAzyme)은 단백질의 효소와 같이 특이적 촉매 활성을 갖는 단일 가닥의 DNA이다. 이 핵산 효소는 DNA로 구성되어있기 때문에 단백질이 비해 많은 장점을 갖는다. 그 예로는 열에 안정하며, 비용 면에서 저렴하며, 화학적으로 합성이 가능해서 생산과 변형이 용이하다. 다양한 핵산효소들이 표적핵산이나 소분자, 금속이온 등을 검출하는 바이오 센서 시스템에 사용되고 있다.
본 연구에서는 표적을 인식하고 신호를 내는 요소로 구리의존성 핵산효소를 사용하는 표적핵산 검출 시스템을 개발 하였다. 이 구리의존성 핵산효소는 구리이온이 존재 시 단일가닥 핵산기질을 자르는 활성을 가지고 있다. 본래 이 핵산효소는 구리에 대한 특이성으로 구리 이온을 검출하는 센서시스템 제작에 사용되었다. 반면에 본 연구에서는 이 구리의존성 핵산효소를 표적핵산을 검출하는 방법을 구축하기 위해 사용하였다. 따라서 이 핵산효소의 삼중가닥부분이 표적핵산에 상보적인 서열을 가지는 프로브 부분으로 변형되었다. 이 루프형태를 가지고 있던 형태에서 연결부분이 잘려 두 가닥으로 나눠지고, 표적핵산에 상보적인 서열을 끝부분에 더 추가하였다. 이렇게 변형된 핵산효소는 표적핵산이 존재 시에만 상온에서 안정되고 활성을 가지는 형태를 가지게 되고, 단일가닥의 기질 핵산을 자를 수 있게 된다. 그러나 표적핵산이 존재하지 않을 시에는 잘려진 부분의 약한 결합으로 활성을 띠는 완전한 형태를 이루지 못해서 기질을 자를 수 없다. 본 연구에 사용된 기질 핵산은 형광 신호를 통해 표적핵산을 검출할 수 있게 하기 위해서 형광물질인 FAM과 ??처 BHQ가 양 끝에 달려있다. 이렇게 양끝에 달려있는 형광물질은 기질에 양끝에 붙어있을 때는 ??칭되어서 형광신호를 내고 있지 않다가, 활성화된 핵산효소에 의해 기질이 잘리게 되면 서로 떨어져 나가게 되면 FAM에 의해 형광신호가 나타나게 된다. 이렇게 나온 형광신호를 읽게 되면 표적핵산의 유무를 알 수 있게 된다.
본 연구를 통해 개발된 핵산효소를 이용한 센서시스템은 1 nM 농도의 표적핵산을 높은 특이성을 가지고 검출할 수 있으며, PCR products도 같은 민감도로 검출이 가능하다. 이 센서의 프로브 부분을 다른 서열로 바꿔주면 간편하고 경제적으로 다양한 표적핵산을 검출할 수 있는 방법을 개발이 가능하다. 이때 형광물질 표지 된 기질 핵산은 모든 경우에서도 동일하게 사용될 수 있다. 또한 이 프로브 부분을 특정 분자에 선택적으로 결합하는 압타머 서열로 바꿔준다면 표적핵산뿐만 아니라 소분자나 단백질도 검출이 가능하다.
