The L-valine production strain of Escherichia coli was constructed by rational metabolic engineering and stepwise improvement based on transcriptome analysis and gene knock-out simulation of the in silico genome scale metabolic network. Feedback inhibition of acetohydroxy acid synthase isoenzyme III by L-valine was removed by site-directed mutagenesis and the native promoter containing the transcriptional attenuator leader regions of the ilvGMEDA and ilvBN operon were replaced with the tac promoter. The ilvA, leuA and panB genes were deleted to make more precursors available for L-valine biosynthesis. This engineered Val strain harboring a plasmid overexpressing the ilvBN genes produced 1.31 g/liter L-valine. Comparative transcriptome profiling was performed during batch fermentation of the engineered and control strains. Among the down-regulated genes, the lrp and ygaZH genes, which encode a global regulator Lrp and L-valine exporter, respectively, were overexpressed. Amplification of the lrp, ygaZH, and lrp-ygaZH genes led to the enhanced production of L-valine by 21.6%, 47.1%, and 113%, respectively.
Further improvement was achieved by using in silico gene knock-out simulation, which identified the aceF, mdh and pfkA genes as knock-out targets. The VAMF strain $(Val \Delta aceF \Delta mdh \Delta pfkA)$ overexpressing the ilvBN, ilvCED, ygaZH and lrp genes was able to produce 7.55 g/liter L-valine from 20 g/liter glucose in batch culture, resulting in a high yield of 0.378 g L-valine per g glucose. Finally, the Val strain harboring pKBRilv$BN^{mut}$CED and pTrc184ygaZHlrp, which has feedback inhibition-resistant AHAS (acetohydroxy acid synthase) I, produced 18.37 g/liter L-valine by fed-batch fermentation with 200 g glucose. These results suggest that an industrially competitive strain can be efficiently developed by metabolic engineering based on combined rational modification, transcriptome profiling and systems-level in silico analysis.
부위특이적 돌연변이화 방법과 오믹스 데이터에 기반한 시스템 생명공학 기법을 융합하여 최고 수율의 L-valine 생산균주를 제작하였다. 시스템 생명공학을 이용한 균주개발 방법은 기존의 그것과 달리, 무작위 돌연변이화 기법을 배제하고, 필요한 변이만을 체계적으로 도입함으로써, 단기간에 고수율의 생산균주 제작을 가능케 할 뿐만 아니라, 균주의 생리상태를 정확히 파악할 수 있기 때문에, 추가 균주개량이 용이하다는 장점을 가지고 있다. 기존의 아미노산 생산균주는 오랜 기간에 걸친 무작위 돌연변이화 기법에 의해 만들어졌는데, 이들은 고수율에도 불구하고 원하지 않은 돌연변이로 인해 성장이 느린 단점이 있으며, 또한 돌연변이의 규명에 많은 시간과 비용이 요구되어 추가 균주개량에 어려움이 있었다. 이러한 단점을 극복하기 위해, 과학적 사실에 기반하여 게놈상의 필요한 부위만을 조작하여 초기 생산균주를 제작하고, 이를 기반으로 DNA chip 실험으로 확보한 전사체 데이터와 가상세포의 시뮬레이션 결과를 융합하여 세포내의 대사흐름 최적화를 통해 최고 수율의 L-valine 생산균주의 제작에 성공하였다.
균주 제작 과정에서 새로운 L-valine 엑스포터의 기능과 조절기작을 밝혔다. ygaZH 유전자가 Corynebacterium glutamicum 의 L-valine 엑스포터와 높은 상동성을 보인다는 점에 착안하여 MIC (minimal inhibitory concentration) test 를 통하여 이 것이 대장균에서도 L-valine 엑스포터의 기능을 한다는 것을 확인하였다.
전사체 데이터중 증폭 유전자로 선정한 lrp 와 ygaZH 는 각각 발현 시켰을 때 보다 동시에 증폭했을 경우 L-valine 생산 증대 효과가 더욱 큰 결과를 보였는데, 이는 global regulator 인 Lrp 가 L-valine 엑스포터인 YgaZH 의 발현을 활성화 시키기 때문이라는 것을 RT-PCR 실험으로 확인 하였다. 가상세포에서 예측된 결실 유전자를 실제 균주에 도입한 결과, 예측한 대로 대사흐름이 L-valine으로 집중되는 것을 알 수 있었으며, 또한 그 효과가 lrp, ygaZH 유전자들의 동시 발현 시에 더욱 크게 나타나는 것을 확인하였다. 이를 통하여, 가상세포에서 고려하지 않는 global regulation, exporting effect 등이 대사흐름 최적화에 긍정적 역할을 한다는 것을 알 수 있었다.
대장균에서 아직 밝혀져 있지 않은 AHAS (acetohydroxy acid synthase) I 에 존재하는 feedback inhibition 을 약화 시켜서 L-valine 생산성을 증가시켰다. Corynebacterium glutamicum 과 Streptomyces cinnamonensis 에서 feedback inhibition 을 약화 시킨다고 알려져 있는 base change 를 대장균 L-valine 생산균주에 plasmid 상태로 도입한 결과 약 29%의 L-valine 생산 증대 효과를 볼 수 있었다.
