Reaction-pathway determination plays a key role in the study of the kinetics of chemical or biochemical reactions. Candidate pathways or mechanisms of a catalytic or enzymatic complex chemical or biochemical reaction can be identified through the synthesis of networks of plausible elementary reactions constituting such pathways. This thesis provides a rigorous method for executing this synthesis, which is exceedingly convoluted due to its combinatorial complexity.
The proposed method for synthesizing networks of chemical or biochemical reaction pathways follows the general framework of a highly exacting combinatorial method established for process-network synthesis. It is based on the unique graph-representation in terms of P-graphs, 2 sets of axioms, and a group of combinatorial algorithms. In the algorithms, the inclusion or exclusion of a either forward or reverse step of each elementary reaction hinges on the general combinatorial properties of feasible reaction networks. Moreover, the decisions are facilitated by solving linear programming (LP) problems comprising a set of mass-balance constraints to determine the existence or absence of any feasible solution. The search is accelerated further by exploiting the inferences of preceding decisions, thereby eliminating redundancy. As a result, all combinatorially independent, feasible chemical or biochemical reaction networks, i.e., pathways, are generated only once; the pathways violating any first principle of either stoichiometry or thermodynamics are eliminated.
The proposed method can enumerate all feasible chemical or biochemical reaction pathways or mechanisms which fulfill the principle of microscopic reversibility and satisfy energetic requirement, that is, not only feasible independent pathways, but also feasible, acyclic combined pathways which result from the appropriate combination of other pathways given plausible elementary reactions and the overall reaction. As far as we know, the proposed method is the only one which can generate all feasible chemical or biochemical reaction pathways among the approaches or methods proposed for identification of chemical or biochemical reaction pathways to date. The efficacy and efficiency of the proposed method is elucidated with illustrative examples covering chemical or biochemical reaction systems with a simple or multiple overall reaction.
화학, 생화학 반응에 대한 반응경로 인식 (Reaction Pathway Identification) 은 반응에 대한 연구 중 가장 많은 부분을 차지하는 반응론(Kinetics)에 있어서 필수적으로 선행되어야 한다. 이러한 반응경로들은 총괄 반응 (overall reaction) 를 구성하는 기초반응들 (elementary reactions) 들의 네트?p 합성을 통해서 인식될 수 있다. 본 논문에서는 이러한 반응경로 인식문제에 본질적으로 존재하는 조합론적 복잡성 (combinatorial complexity)과 그로 인해 야기되는 매우 복잡한 반응 네트워크 합성을 수행하는, 수학적이고, 알로리즘에 기반한, 엄밀한 방법을 제안하였다. 제안된 방법은 그래프 이론을 이용하여 공정 네트워크를 수행하는, 기존 화학공정 합성에 대하여 제시되었던 방법론을 따른다. 즉, P-graph를 이용한 유일한 그래프 표현, 네트워크가 가져야할 특성들을 정리한 공리 (Axioms) 집합, 이러한 공리로부터 유도되는 조합론적 알고리즘 (combinatorial algorithm) 을 기초로 하여 개발되었다.
알고리즘에 근거하여 반응 경로 생성할 때, 경로내에 존재할 수 있는 하나의 기초반응을 포함할 것인지 포함시키지 않을 것인지는 중요하다. 이는 공리 집합에 근거하여, 유효한 (feasible) 화학반응 네트워크가 가져야 하는 일반적인 조합론적 특성으로부터 결정된다. 이러한 과정은 생성되는 반응 경로의 물질 수지 (mass balance)로 구성되는 선형 계획 (LP, Linear Programming) 문제로 풀면서 가속화된다. 또한 기존에 수행된 결과를 참조하여, 필요한 기초반응과 그 정방향, 역방향 방향찾기(search)가 이루어지기 때문에, 여분의 반응 경로들이 제거된다.
제안된 방법을 적용한 결과, 화학양론적으로 (stoichiometrically), 열역학적으로 (thermodynamically), 그리고 에너지 요구 (energetic requirement) 를 만족하는, 유효한 반응 경로들이 한번씩만 생성되게 된다.
반응 경로를 인식을 위해 제안된 기존의 방법들이 선형 독립(linearly independent) 적인 반응 경로만을 찾아냄에 반하여, 제안된 방법으로, 선형 독립 뿐만 아니라 이들 혹은 다른 것들과의 조합으로 얻어질 수 있는 유효한 반응 경로까지 더한, 즉 모든 유효한 반응 경로 (feasible reaction pathways) 를 효과적으로, 정확하게 한번씩 찾을 수 있었다. 제안된 방법을 화학 반응 시스템 중 비교적 간단하다고 볼 수 있는 단일 총괄 반응 시스템, 산업적 규모의 화학반응 시스템에서 흔히 발견되는 다중 총괄 반응 시스템, 그리고 최근들의 그 중요성이 더욱 강조되고 있는 생화학적 반응 시스템에 적용하여, 그 효능과 효율성을 증명하였다. 특히, 다중 총괄 반응 시스템의 대해, 제안된 방법은 기존의 방법들과 비교하여 볼 때, 각각의 총괄 반응에 대한 모든 반응 경로를 각각 구할 수 있는, 유일한 방법임이 밝혀졌다.
본 논문에서 다루어진 예제들은 다음과 같다. 단일 총괄 반응 시스템의 예제로서, 암모니아 합성반응; 이산화황의 촉매 산화반응; 수소의 브롬의 기체상 반응; 부탄의 부틴으로의 탈수소화반응; 백금 촉매상에서의 수소와 산소의 반응; 백금 촉매상에서의 일산화탄소에 의한 이산화질소의 촉매 환원반응. 다중 총괄 반응 시스템의 예제로서 은표면에서의 에틸렌의 에틸렌산화물로의 촉매 산화반응; 균일 기체상 불완전 산화를 통한 메탄의 메탄올로의 선택적 전환. 생화학 반응 시스템의 예제로서 Glucose의 Pyruvate로의 전환.
최종 반응 메카니즘을 선택하는 일은 본 연구에서 다루는 범위를 벗어나는 것으로, 이를 위해서는 분광학적 인식 혹은 활성 중간물질 측정 등의 실험데이터와의 비교 수행후에 행해져야한다. 그러나, 어떠한 화학 혹은 생화학 반응에 대해서도, 그 최종 반응속도식은 제안된 방법에 의해서 인식된, 유효한 반응 경로들 중의 하나를 근거로 제안되어야 한다.
