The pyrimidine(6-4)pyrimidone photoproduct [(6-4) adduct] is one of the major photoproducts induced by ultraviolet (UV) irradiation of DNA and occurs at TpT sites. The (6-4) adduct is highly mutagenic and leads most often to a 3′ T → C transition with 85% replicating error frequency. In order to determine the origin of the specific 3′ T→C transition of the (6-4) adduct, we have used experimental NMR restraints and molecular dynamics to determine the solution structure of a (6-4)-lesion DNA decamer duplex which contains a mismatched base pair between the 3′ T residue and an opposed G residue. Normal Watson-Crick-type hydrogen bonding is retained at the 5′ T of the lesion site. The $O_2$ carbonyl of the 3′ T residue forms hydrogen bonds with the imino and amino protons of the opposed G residue. This potential hydrogen bonding stabilizes the overall helix and restores the highly distorted conformation of the (6-4) adduct to the typical B-form-like DNA structure. This structural feature can explain the marked preference for the insertion of an A residue opposite the 5′ T, and a G residue opposite the 3′ T of the (6-4) lesion during translesion replication. Thus these insertions yield the predominant 3′ T → C transition.
In contrast to the highly mutagenic (6-4) adduct, its Dewar valence isomer (Dewar product) has low mutagenic potential and produces a broad range of mutations. In order to determine the origin of the mutagenic property of the Dewar product, we used experimental nuclear magnetic resonance restraints and molecular dynamics to determine the solution structure of a Dewar-lesion DNA decamer duplex. This DNA decamer duplex (DW/GA duplex) contains a mismatched base pair between the 3′T residue of the Dewar lesion (T6) and an opposed G residue (G15). The 3′ T (T6) of the Dewar lesion formed the stable hydrogen bonds with the opposing G15 residue. However, the helical bending and unwinding angles of the DW/GA duplex were much larger than those of a second duplex that contains the Dewar lesion and opposing A15 and A16 residues (DW/AA duplex). The DW/GA duplex showed the poorer stacking interactions at the two bases of the Dewar product and at the adjacent A7.T14 base pair than did the DW/AA duplex. The stable hydrogen bonding of the G15 residue did not increase the thermal stability of the overall helical structure and did not restore the distorted backbone conformation of the DNA helix caused by forming the Dewar lesion. These structural features imply that no thermal stability or conformational benefit is obtained by incorporating a G instead of an A opposite the 3′ T of the Dewar lesion. These properties may thus facilitate the preferential incorporation of an A in accordance with the A rule during translesion replication and lead to the low frequency of 3′ T → C mutations observed at this site.
The cis-syn dimer is the major photoproduct produced by UV irradiation and gives rise to base substitution mutation with very low replicating error frequency. The solution structural study of a DNA decamer duplex containing the 3′ TㆍT base pair of the cis-syn dimer revealed that this base pair had significantly different base pair geometry from canonical Watson-Crick base pair and caused the destabilization and conformational distortion of its 3′-side region. However, the 3′ TㆍA base pair of the cis-syn dimer maintained the normal Watson-Crick base pair and caused a little distortion of its 3′-side conformation. Thus the A residue is inserted at site opposite 3′ T of the cis-syn dimer during translesion replication with an instructive manner. In contrast, in spite of its stable hydrogen bonding, the insertion of T residue at this site is inhibited by structural distortion affected by the 3′ TㆍT base pair so that the frequency of the 3′ T → A transversion, which is the major mutation produced by the cis-syn dimer, is only 4%.
자외선에 노출된 DNA는 여러가지 광생성물 (photoproduct) 들을 만들게 된다. 주된 광생성물은 TpT 위치에서 주로 생기는 (6-4) adduct와 cis-syn dimer이다. 손상된 부위의 DNA를 복제할 때 이 위치에서 돌연변이가 발생하게 되고 이는 나아가 피부암과 같은 여러가지 질환을 일으키게 된다. 이 중 (6-4) 손상은 돌연변이 유발성이 아주 크고 특이하게 3′ T → C 돌연변이를 85%의 높은 빈도로 일으킨다. 반면, (6-4) adduct의Dewar 이성질체는 (6-4) 손상에 비해 낮은 비율의 돌연변이를 유도하고 그 종류도 다양하다. 다른 한 주생성물인 cis-syn dimer는 아주 낮은 비율의 돌연변이를 유발하여 거의 정상적으로 복제하게 된다. 각 광생성물들이 돌연변이 유발과 관계한 염기와 mismatch된 DNA duplex의 3차원 구조를 NMR과 분자 동력학 방법으로 얻고 이 구조를 분석함으로써 각 광생성물들의 돌연변이 유발성을 이해할 수 있게 된다.
(6-4) 손상의 5′ T는 상보적 strand의 A와 정상적인 Watson-Crick 염기쌍을 형성하고 있다. (6-4) 손상의 3′ T의 $O_2$ 카보닐은 반대의 구아닌의 imino와 amino 수소와 안정된 수소결합을 하고 있고 이 수소결합은 전체 DNA helix를 안정화 시킬 뿐 아니라, (6-4) adduct의 형성으로 야기된 심각한 구조적 변형도 원상 복구 시킨다. 이러한 구조적 모습은 (6-4) 손상이 생성된 위치에서의 DNA 복제 시, 5′ T의 반대위치에서는 A, 3′ T의 반대 위치에서는 G가 잘 들어가게 됨을 설명할 수 있다. 그 결과, (6-4) 손상에 의한 3′ T → C 돌연변이가 가장 빈번하게 일어난다고 할 수 있다.
Dewar 손상의3( T도 (6-4) 손상과 같이 반대의G와 안정한 수소결합을 형성할 수 있다. 그러나, DW/GA duplex의 bending과 unwinding이 DW/AA duplex에 비해 훨씬 크게 나타나고, 손상 부위의 염기쌍들간의stacking도 훨씬 나쁨을 알 수 있었다. 즉, Dewar 손상된 DNA의 G 염기는 수소결합은 하고 있지만, (6-4) 손상과는 달리 전체 helix를 안정화시키지 못하고 Dewar 손상에 의한 구조적 변형 역시 복구 시키지 못한다. 이러한 구조적 모습으로부터 Dewar 손상의 3′ T 위치에서는 "A 규칙"에 따라 A 염기의 삽입이 선호하게 되므로 낮은 빈도의 3′ T → C 돌연변이가 관찰되는 것이다.
Cis-syn dimer의 3′ TㆍT 염기쌍은 일반적인 Watson-Crick 염기쌍과는 다른 염기쌍의 geometry를 보이고 3′ 쪽의 불안정성과 구조적 변형을 일으킨다. 그러나, 3′ TㆍA 염기쌍은 정상적인 Watson-Crick 염기쌍을 유지하고 3′ 쪽의 구조적 변형을 거의 일으키지 않는다. 따라서, 이러한 이유로 cis-syn dimer의 3′ T 위치에서의 DNA 복제 시 A 염기의 삽입이 선호하게 된다. 반면, 3′ TㆍT 염기쌍에 의한 구조적 변형은 T 염기의 삽입은 방해하므로 cis-syn dimer에 의해 생기는 주된 돌연변이인 3′ T → A 돌연변이는 겨우 4%의 빈도로 발생하는 것이다.
