Over the past decade, there has been an increasing effort of collaboration between researchers in two seemingly unrelated fields, computer science and biology, which resulted in the emergence of an interdisciplinary field, computational biology. During my time as a master’s student at Systems Biology and Medicine Lab (SBML), I focused on two types of research and development which revolved around the construction of biological networks of industrially important bacteria, particularly Streptomyces rapamycinicus, Corynebacterium glutamicum, and Escherichia coli. In the second chapter, I investigate the application of genome-scale metabolic models (GEMs) for analyzing the metabolic network variations between two strains of Streptomyces rapamycinicus, one of which can overproduce rapamycin as a result of random mutagenesis. Additionally, using GEMs simulations, several metabolic engineering targets for increasing the yield of rapamycin in Streptomyces rapamycinicus and beta-alanine in Corynebacterium glutamicum are proposed. In the third chapter, I will discuss the major update on the development of DeepMGR, a deep learning model for predicting the gene expression levels in Escherichia coli in a given culture media composition. DeepMGR was initiated by my mentor, Mun Su Kwon, in the laboratory during his master’s study, and has been through significant changes regarding the input data, model architecture, and labeling rule to produce a much better prediction.
최근까지, 겉보기에는 관련이 없어 보이는 두 분야인 전산학과 생물학의 연구자 간의 협력 사례가 많아지면서 새로운 분야인 컴퓨터 생물학이 발전하였다. SBML(Systems Biology and Medicine Lab)에서의 석사 과정에 걸쳐, 산업적으로 중요한 박테리아, 특히 스트렙토마이시스 라파마이시니쿠스, 코리네박테리움 글루타미쿰 및 대장균의 생물학적 네트워크 구축을 중심으로 한 두 가지 유형의 연구 및 개발에 집중하였다. 본 학위논문의 두 번째 장에서는 무작위 돌연변이의 결과로 라파마이신을 과잉 생산할 수 있는 스트렙토마이시스 라파마이시니쿠스의 변이 균주와 야생형 균주 사이의 대사 네트워크 차이를 게놈 수준의 대사모델을 이용하여 분석한 내용을 다루고 있다. 또한 모델 시뮬레이션을 사용하여 스트렙토마이시스 라파마이시니쿠스에서의 라파마이신 및 코리네박테리움 글루타미쿰에서의 베타-알라닌 수율을 증가시키기 위한 유전자 조작 타겟을 발견하였다. 세 번째 장에서는 주어진 배양 배지 구성에서 대장균의 유전자 발현 수준을 예측하기 위한 딥러닝 모델인 DeepMGR의 개발에 대한 주요 업데이트에 대해 논의할 것이다. DeepMGR은 석사 과정 동안 같은 연구실의 권문수 학생에 의해 시작되었으며, 보다 향상된 예측 성능을 위해 입력 데이터, 모델 구조 및 레이블 지정 규칙과 관련하여 상당한 변경이 이루어졌다.
