With the development of chemotherapy and immunotherapy, the recent clinical and pre-clinical cancer studies has been based on securing large amounts of genetic data, linking clinical meta-information, and statistical and scientific interpretation. Thus, I have conducted meaningful integrated studies based on the bioinformatic approach in line with this trend.
In the first part, I performed the integrated analysis of whole-genome sequence and transcriptome for a rare tumor to show the relationship between genome and clinical response. To treat the desmoid tumor, one of the rare sarcomas, imatinib has been used as a clinical option, however, the molecular mechanism of why imatinib works remain unclear. Here, I described the potential role of major genes in clinical response to imatinib at genome and transcriptome levels.
In the second part, the integrated analysis of six carcinomas of epithelial origin at the single-cell level was performed for the target study. Identification of optimal target antigens remains a key challenge in cellular immunotherapy due to the tumor heterogeneity. In this study, to dissect tissue complexity to the level of individual cells, I constructed a single-cell expression meta-atlas integrating ~1.3 million cells from 17 types of tumors and 12 normal organs. Deep learning was employed to search this meta-atlas for logical combinations of surface antigens that best discriminate between individual malignant and normal cells.
Taken together, through the integrated approach according to the sequencing or data sources, important results for various cancer types could be derived. Therefore, it is believed that bioinformatic integrated analysis in the intermediary medical field will play an important role in the development of treatments and follow-up studies, clinically and pre-clinically.
표적 및 면역 항암치료제의 발달과 함께, 임상 및 전임상에서의 최근 암연구들은 대용량 유전체 데이터의 확보와 임상적 메타 정보의 연결, 그리고 이를 통한 통계과학적 해석이 기본이 되었다. 이에 따라, 본인은 이러한 흐름에 맞추어 생명정보학적 접근을 토대로 의미있는 통합적 연구들을 수행하였다.
첫번째 파트에서는, 희귀암에 대한 전 유전자 서열 및 전사체 데이터 통합 연구를 통해 유전체와 임상적 반응 사이의 관계를 보여주고자 한다. 희귀섬유종의 하나인 데스모이드 종양을 치료하기 위해 이마티닙을 이용한 치료 방법이 임상에 적용 되고 있으나, 왜 이마티닙이 작용하는지에 대한 분자적 기전은 불분명하다. 여기서 본 연구자는, 전유전체 및 전사체 수준에서 이마티닙의 임상 반응에 대한 주요 유전자들의 잠재적 역할을 설명했다.
두번째 파트에서는, 상피 기원의 6개 암종에 대한 단일 세포 단위 통합적 분석 내용을 다루고자 한다. 최적의 표적 항원 식별은, 암 이질성 문제로 인해 면역 세포 치료에서 중요한 과제로 남아있다. 따라서, 본 연구자는 조직 복잡성을 개별 세포 수준으로 해부하기 위해, 17종의 종양 및 12종의 정상 조직 데이터들을 통합하여, 총 130만개 이상의 세포들로 구성된 단일세포 발현 메타-아틀라스를 구축했다. 또한, 이 메타 아틀라스에서 개별 악성 세포와 정상 세포를 가장 잘 구별하는 표면 항원의 논리적 조합을 검색하기 위해, 딥 러닝 알고리즘을 개발했다.
종합해보면, 시퀀싱 혹은 데이터 소스에 따라 통합적 접근 방법을 적용함으로써 다양한 암종에 대해 중요한 결과들을 도출할 수 있었다. 따라서, 중개의학 분야에서의 생물정보학적 통합 분석은, 임상 및 전임상적으로, 치료법의 개발 및 후속 연구에 중요하게 고려되어야 할 것으로 사료된다.
