In recent decades, personalized medicine has been extensively investigated with the state-of-the-art technology, and the specificity/stability issue between protein and nucleic acid has been of critical importance. To understand noncovalent interaction which plays a major role in stabilizing biomolecular structures, we developed our systematic framework based on grid-based mean-field type quantum mechanics/molecular mechanics (QM/MM) coupling protocol. By utilizing our method, we delved into the aromatic-aromatic interaction to be changed in aqueous solution. In addition, we analyzed recognition/binding processes for DNA-bound TALEN protein, which has been spotlighted by genome editing techniques, at the atomic/molecular level based on large-scale molecular dynamics simulation. We expect that this study could shed light on understanding specific binding principles of biomolecules and proposing an effective therapeutic drug specifically binding to various targets.
최근 개인 맞춤형 유전자 의학 연구가 활발하게 이루어지고 있는 가운데, 단백질-핵산 간의 특이성/안정성이 중요한 화두가 되고 있다. 이러한 생체 고분자 구조를 안정화시키는데 주요한 역할을 하는 비공유 상호작용을 탐구하기 위해, 본 학위논문에서는 밀도 범함수 이론과 분자 동역학을 결합하여 자체 개발한 멀티스케일 방법론을 기반으로 이에 가장 널리 알려진 벤젠-벤젠 모델 시스템이 용매화될 때의 에너지 변화를 엔탈피/엔트로피로 분리하여 이해하였다. 또한, 유전자 가위 기술로 각광을 받는 TALEN 단백질이 DNA의 특정 영역을 인지하여 결합하는 상호작용 메커니즘을 대규모 분자 동역학 전산모사를 기반으로 원자/분자 수준에서 분석하였다. 본 연구를 바탕으로 생체 분자의 특이적 결합 원리를 근본적으로 이해하고, 다양한 타겟에 특이적으로 결합하는 효율적인 치료 약물을 제시할 수 있을 것이다.
