Synthetic biology aims to redesign biological systems with desirable properties to provide the foundation for the biosynthesis of metabolites and proteins of commercial interest. In an effort to supply only the necessary genes for full functionality, large blocks of nonessential genes have been deleted. However, removal of nonessential genes resulted in decrease of the growth rate of the reduced-genome E. coli MS56 on M9 minimal medium. To achieve increased growth rate, the MS56 was subjected to adaptive laboratory evolution (ALE) on M9 medium for 62 days. The evolved E. coli strain eMS57JY exhibited unique physiological behaviors compared to the parental MS56 strain, suggesting that the ALE resulted in significant metabolic and regulatory perturbations. To investigate the ability to overcome the reduction of growth rate, we identified changes in genome sequences of evolved strain eMS57JY by whole-genome re-sequencing. We detected the deleted region of 21kb length and identified that several mutations responsible for the improved fitness. These results demonstrate that the E. coli can adapt to the genome reduction with several mutations. This comprehensive genetic information will provide the foundation for designing and rewriting an artificial genome.
합성생물학은 상업적으로 유용한 대사산물과 단백질의 biosynthesis를 위한 기초적인 자료를 제공하는 정보를 바탕으로 biological system을 다시 디자인하고 설계하는 것을 목표로 한다. 세포가 생장하기 위해 필수적인 유전자들을 확인하기 위해, 불필요한 유전자의 large blocks를 제거하는 연구들이 시도되어 왔다. 그러나 불필요한 유전자들의 제거는 M9 glucose minimal medium에서 대장균 최소유전체 MS56의 생장속도를 감소시키는 결과를 가져왔다. 따라서, 우리는 MS56이 M9 glucose minimal medium에서도 wild-type과 동등한 수준의 생장속도를 가지도록 62일 동안 적응진화를 수행했다. 적응진화를 거친 대장균 eMS57JY는 MS56과 다른 phenotype을 보이는 것을 확인했으며, 이러한 결과는 적응진화 과정 동안 물질대사 및 조절 네트워크가 변했기 때문일 것으로 생각된다. 감소된 생장속도를 회복할 수 있었던 cause effects를 확인하기 위해, 우리는 whole-genome re-sequencing을 통해 eMS57JY의 genome sequence 변화를 확인했다. 그 결과 약 21kb 길이에 해당하는 제거된 지역과 몇몇 single nucleotide variants을 확인했으며, 이러한 mutations이 생장속도를 증가시키는데 중요한 역할을 했을 것이라 생각된다. 이러한 포괄적인 genetic information은 인공 균주를 디자인하는데 기초적인 자료를 제공할 것이다.
