Nucleosome is a fundamental unit of the chromatin which is composed of histone octamer wrapped by 147 base pairs of DNA, and covalent modifications on nucleosome including methylation and ubiquitination are key mechanism that controls epigenetic gene expression in eukaryote. One of the histone modifiers, DOT1L is a histone H3 Lys79 methyltransferase whose activity is stimulated by histone H2B Lys120 ubiquitination, suggesting cross-talk between histone H3 methylation and H2B-ubiquitination. DOT1L is known to have various roles in eukaryotic organisms, such as disruption of telomeric gene silencing, cell cycle regulation, cardiac development control, and component of transcription elongation complex. In recent days, DOT1L is getting an attention as a therapeutic target of MLL-related leukemia in human. However, the molecular mechanism of DOT1L had not been investigated in detail.
Here, I present cryo-EM structures of DOT1L complexes with unmodified or H2B-ubiquitinated nucleosomes, showing that DOT1L recognizes H2B-ubiquitin and the H2A/H2B acidic patch through a C-terminal hydrophobic helix and an arginine anchor in DOT1L respectively. Together with HDX-MS analysis, I found that DOT1L utilizes both C-terminal hydrophobic helix and an arginine anchor for stable and target-oriented binding with H2B-ubiquitinated nucleosome. Furthermore, the structures combined with single-molecule FRET experiments show that H2B-ubiquitination enhances a non-catalytic function of DOT1L destabilizing nucleosome. These results establish the molecular basis of the cross-talk between H2B ubiquitination and H3 Lys79 methylation as well as nucleosome destabilization by DOT1L.
인간의 유전정보를 담고 있는 DNA는 히스톤 옥타머를 147개 DNA 염기가 감싸는 뉴클레오좀의 형태로 염색질 안에 저장된다. 메틸화, 유비퀴틴화를 비롯한 뉴클레오좀 히스톤의 공유성 변형은 진핵세포에서 후성유전적으로 유전자 발현을 조절하는 중요한 기작으로 알려져 있다. 이와 같은 히스톤 변형 효소 중 DOT1L은 히스톤 H3 79번 Lysine을 메틸화시키는 단백질이다. 이 효소는 특이하게도 히스톤 H2B 120번 Lysine의 유비퀴틴화가 선행될 때 활성화되는 것이 알려져 있는데, 이를 통해 히스톤 H3 메틸화와 히스톤 H2B 유비퀴틴화 사이에 상호작용(Cross-talk)이 존재할 것이라 추측되고 있다. DOT1L은 진핵생물체에서 다양한 기능을 수행하는데 그 중 텔로미어 유전자 침묵의 억제, 세포 주기 조절, 심장 발달 조절, 전사 효소 복합체의 구성 등의 역할이 밝혀져 있다. 특히 최근에는 MLL 단백질 연관 백혈병 치료를 위한 타겟 단백질로 지목되면서 큰 관심을 끌고 있다. 하지만 DOT1L의 분자 생화학적 메커니즘은 자세히 알려진 바가 없다.
본 연구에서는 초저온 전자현미경(Cryo-EM) 기술을 도입해 DOT1L과 일반 뉴클레오좀 복합체, DOT1L과 히스톤 H2B 유비퀴틴화 뉴클레오좀 복합체, 총 두 복합체의 분자구조를 규명하였다. 규명된 구조에서 본 연구진은 DOT1L의 효소 영역이 카르복시 말단의 소수성 나선(Helix)를 이용해 H2B-유비퀴틴의 소수성 영역을 인지하고, 두 개의 아르기닌 닻 구조를 활용해 뉴클레오좀 표면의 H2A/H2B 산성 패치를 인지함을 밝혔다. 중수소 치환 질량분석법의 결과는 실제 위의 두 영역이 복합체 구조를 더 활성화된 형태로 변화하도록 기여한다는 사실을 뒷받침하였다. 또한 단분자 FRET (smFRET) 분석과 초저온 전자 현미경 구조를 복합적으로 살펴본 결과, DOT1L이 뉴클레오좀 구조를 불안정화 시키는 비효소적 기능을 가지고 있고, 히스톤 H2B 유비퀴틴화가 이러한 DOT1L의 뉴클레오좀 불안정화 기능을 강화시킨다는 사실을 최초로 규명하였다. 본 연구는 히스톤 H3 메틸화와 H2B 유비퀴틴화 사이 상호작용을 분자수준에서 설명함은 물론, DOT1L의 뉴클레오좀 구조체 불안정화 기능을 최초로 제안했다는 의의를 가진다.
