Three tyrosine residues but no trytophan exist in the ribose-binding protein (RBP) of Escherichia coli. In order to assess the role of each tyrosine in fluorescence emission, mutants were constructed by oligonucleotide-directed mutagenesis that creates phenylalanines in replace of tyrosines at 32, 115, and 261. The mutant proteins were functional as confirmed by their ability to exert in vivo tactic response on minimal swarm plate containing ribose and by their ability to bind to ribose, dissociation constant, $k_d$. The fluorescence of the native proteins purified from various tyrosine mutants was measured from an emission scan with a peak at 303 nm. The tyrosines, at positions 32, 115, and 261, have 10.0 (± 2.4), 69.6 (± 5.2), and 23.4% (± 5.6) contributions, respectively, to the total intensity of fluorescence. In completely unfolded state, these tyrosines have almost the same intensities of fluorescence, implying that the fluorescences from 32 and 261 tyrosines are considerably quenched in the wild-type protein. The magnitudes of their fluorescences in native proteins are even less than those of unfolded states.
Molecular modeling using the coordinate of RBP revealed that a phenolic proton of the tyrosine 32 neighbors with the $O_{\delta2}$ of aspartate 249 residue at 2.05A distance, consistent with the previous observation that the tyrosine fluorscence was quenched by a nearby electron acceptor attracting the phenolic proton of tyrosine. In the tyrosine 261, the phenolic protons are more distantly located, 4.97A from the $O_{\varepsilon1}$ of glutamine 258 and 6.12A from the $O_{\varepsilon1}$ of glutamate 246. Increase of fluirescence emission was monitored in both residues during guanidine hydrochloride induced unfolding in which Tyr 32 is greater than Tyr 261. The increase of fluroescence in these residues was also detected in temperature-induced unfolding. In a quenching experiment with sodium iodide, the tyrosine 115 was the most affected with a Stern-Volmer quenching constant of 0.142 $M^{-1}$ compared to 0.073 and 0.026 $M^{-1}$ of the residues 32 and 261, respectively. The results obtained here provide an example that the micro-environment around tyrosine residue causes the fluorescence quenching in native protein. This information will be useful in locally monitoring the pathway of RBP folding when probed by the fluorescent chromophores.
The circular dichroism (CD) spectrum shown the secondary structure of mutant RBPs are little different with the wild type RBP. The equilibrium and kinetic folding behaviors of those mutants were examined by fluorescence spectroscopy. The equilibrium data indicate two-state transition involving the native and unfolded states. However, kinetic studies show that transient intermediates exist during the folding or unfolding process that was not detected on equilibrium experiment. The fast unfolding of the RBP around the tyrosine 32 appears to be completed immediately after mixing with guanidine hydrochloride (about 3 seconds in dead time). The fluorescence of RBP was influenced by the proline isomerization that was not observed in wild-type species probably because of its small contribution to the total fluorescence change. The replacement of 261 tyrosine with phenylalanine affects the steps in refolding; the folding kinetics from unfolded into intermediate state seems similar in time scale, whereas the next step leading to the native conformation becomes slower. The ease dissociation of Phe 261 from Glu 246 may cause to increase the activation free energy for the unfolding between Asp 249 and Tyr 32. The C-domain folding monitored by Tyr 115 may seem to occur by two-state process because of no fluorescence change in the kinetic step between intermediate and unfolded state even though it occurs in three-state process, while the N-domain folding monitored by 32 and 261 tyrosine residues occurs in three-state process involving kinetic intermediates. This study provides an example that the local monitoring of protein folding may lead to an identification of a folding intermediate that cannot otherwise be detected because the change of fluorescence is so small that the informations around the weak fluorolhor(s) are buried in the total change of fluorescence.
대장균의 리보스 결합 단백질에는 3개의 tyrosine 이 존재하지만 tryptophan 은 존재하지 않는다. 각 tyrosine 의 형광 특성을 알아보기 위해서 32, 115, 261 번에 존재하는 tyrosine 을 phenylalanine 으로 바꾼 mutant 를 oligonucleotide-directed mutagenesis 를 이용하여 제조하였다. 변이 단백질들은 모두가 리보스에 대한 해리 상수 및 in vivo 에서의 주화성에서 모두 정상적인 기능을 나타내었다. 각각의 tyrosine 변이주에서 정제한 고유 단백질들의 형광을 303nm 에서 400nm 까지의 emission spectrum 으로 측정하였다. 32, 115, 261 번 tyrosine 들은 각각 전체 형광양의 10.0 (±2.4), 69.6 (±5.2), 23.4% (±5.6) 씩을 차지하였다. 완전히 unfolding 된 상태에서 3개의 tyrosine 은 같은 양의 형광양을 갖는데 이것은 32 와 261 tyrosine 의 형광이 quenching 될 가능성을 함축한다.
RBP 의 분자 모델링 결과 32 tyrosine 의 phenolic proton 은 249 aspartate 의 $O_{\delta2}$ 와 2.05A 에서 이웃하고 있는데 이것은 기존의 실험결과들과 잘 부합한다. 261 tyrosine 의 경우 phenolic proton 은 258 glutamine 의 $O_{\varepsilon1}$와 4.97A 과 246 glutamate 의 $O_{\varepsilon1}$ 와 6.12A 에 위치한다. 형광 방사의 증가는 guanidine hydrochloride 에 의한 unfolding 과정에서 나타나는데 Tyr32 가 Tyr 261 보다 크게 나타난다. 이들 tyrosine 에서의 형광 증가는 온도에 의한 unfolding 에서도 나타난다. Sodium iodide 를 이용한 quenching 실험결과 Tyr 115 는 가장 큰 Stern-Volmer 상수를 갖는데 이것은 Tyr 115 가 가장 많이 용매에 노출되어 있음을 의미한다.
단백질의 2차 구조를 나타내는 circular dichroism (CD) spectrum 결과 변이 RBP 는 wild type RBP 와 거의 유사한 구조를 갖는것을 알 수 있었다. 이들 변이 단백질들에 대해서 equilibrium 과 kinetic folding 의 특징들을 형광 분광으로 관찰하였다. Equilibrium 결과는 transition 상태에서 native 와 unfolded state 만을 갖는 2-state 인 반면 kinetic 결과들은 equilibrium 에서 관찰되지 못한 intermediate 들이 folding 과 unfolding 과정에서 존재함을 보여준다. Tyr 32 주위의 RBP 구조는 guanidine hydrochloride 에 의한 mixing 바로 직후 (약 3초 간의 dead time) unfolding 이 완료되는 것으로 관찰되었다. RBP 의 folding 은 proline isomerization 에 의해서 영향을 받는데 이 현상은 wild type RBP 에서는 Tyr 32 의 형광이 작기 때문에 관찰되지 않지만 변이 단백질에서는 관찰할 수 있었다. 261 tyrosine 을 phenylalanine 으로 치환하면 단백질의 refolding 과정에 영향을 끼친다. Unfolded 에서 intermediate 상태로의 folding kinetics는 wild type 과 시간적으로 유사하지만 native conformation 으로 가는 다음 과정은 activation energy 가 높아짐으로써 wild type 보다 느려졌다. Tyr 115 로 관찰되는 C-domain folding 은 2-state 인 반면 32 와 261 tyrosine 으로 관찰되는 N-domain folding 은 kinetic intermediate 를 포함하는 3-state로 일어난다. RBP 의 unfolding 은 중심부의 core 를 형성하는 β-sheet로부터 α-helix 들의 tight 한 packaging 이 먼저 풀어지고 나중에 이들 core β-sheet 가 unfolding 되는 순서로 일어나며 refolding 은 역 순서로 일어난다. 이 연구의 결과 단백질의 folding 을 local probe 를 이용해 국부적으로 관찰함으로써 기존의 folding 연구에서는 관찰할 수 없었던 folding intermediate 들을 밝혀낼 수 있었다.
