It is a well-known fact that the water plays an important role in deter mining the tertiary structures of proteins. To study this role of water, di or tri-peptide systems are selected frequently for its simplicity. For the case of Ala-Dipeptide(AcAlaNHMe), those studies revealed that $C_7$ conformation was dominant in vacuo or in non-polar solvents and that $\alpha_R$ and $P_Ⅱ$ conformations were equally dominant in aqueous solvents. However, some other studies showed different results.
In this study, energy minimization technique, called Va10a a Quasi-Newton algorithm, have been applied to trace the effect of hydration on the transitions between several conformers of Ala-dipeptide, specially the transition from $C_7$ to $\alpha_R$ and $C_7$ to $P_Ⅱ$, varying the number of waters. The result showed apparant stabilization for $\alpha_R$ and $P_Ⅱ$ structures in comparison to $C_7$ and $C_5$ structures, Empirical potential energy function, consists of torsional energy, non-bonded energy, electrostatic interaction, and hydrogen bonded energy, and central force ST2 model proposed by Stillinger and Rahman, for description of water, have been used.
단백질 혹은 여러 생체분자의 3 차구조 를 형성하는데 물이 상당히 중요한 역할을 하고 있음은 주지하는 사실이다. 이러한 역할을 연구하기위하여 편의상 Di - peptide 나 Tri-Peptide System을 선택하게 되는데, 알라닌-다이펩타이드의 경우 그것이 여러 Polypeptide의 전형이되며 3개의 Hydrophillic site 와 3개의 Hydrophobic site 를 동시에 가지고 있어 수화 의 구조에 대한 영향을 보는 데 적합하다. 이는 보통 $C_7$ 구조를 가지나 수화되면서 다른구조를 가지게 되는데 여기엔 여러가지 이설이 있다.
본 연구에서는 에너지 최소화 방법 을 이용하여 그러한 구조전이에 있어서의 수화의 영향을 알아보았다. 결과적으로 $\alpha_R$ 과 $P_Ⅱ$ 구조가 상당히 안정하여 수화된 상태에서는 $\alpha_R$ 과 $P_Ⅱ$ 구조를 가지게 될 것임이 나타났다. 이는 기존의 실험적인 사실과 일관된 결과를 보여준다.
