Type II restriction and modification enzymes are an ideal model system for studying specific DNA-protein interaction because of their small size, simple catalytic requirements for activity, and sequence specificity.
We chose to study the interaction of the Type II endonuclease and its corresponding methylase from $\underline{Arthrobacter}$ $\underline{luteus}$ ATCC 21606 with DNA. The specific methylase for the recognition site of Alu I endonuclease from $\underline{Arthrobacter}$ $\underline{luteus}$ was purified and its molecular and catalytic properties were studied. The isolated methylase has molecular weight of 56,000±1,000 as judged by 10% polyacrylamide gel electrophoresis in the presence of 0.1% sodium dodecyl sulfate. The methylase has shown to have the site-specific methylation activity on the Alu I recognition sequence, d(A-G-C-T). The enzyme obeyed Michaelis-Menten kinetics with respect to both DNA and S-adenosylmethioine. At 37℃, the Km for Alu I site of pBR322 DNA was 4.03 nM (Alu I sequence), that for S-adenosylmethionine was 0.44 μM, and the turnover numbers were 1.61 methyl transfers per minute per monomer for pBR322 DNA and 1.83 methyl transfers per minute per monomer for S-adenosylmethionine.
In order to study specific sequence interactions between Alu I sequence and Hind III and Pvu II sequences, pBR322 DNA was methylated by the Alu I methylase. It was observed that the methylation of pBR322 DNA by the Alu I methylase in Alu I site within Hind III and Pvu II sites inhibited on subsequent restriction the activities of Hind III and Pvu II endonuclease. The other parameters for the methylase were also measured.
Type II 제한효소 및 변형효소는 크기가 작고, 안정하며, 효소의 활성도를 위해서 요구하는 것이 간단하고, DNA 이중 나선상에서 염기 서열을 특이하게 인식하는 성질을 보이고 있어서, 분자생물학에 있어서 해명해야할 과제의 하나인 DNA 와 단백질 간의 상호작용을 연구하는데 이상적인 모델 시스템이 되고있다. 한편, type II 제한효소 및 변형효소는 DNA 상에서 특이한 염기서열 인식능력 때문에, 재조합 DNA 연구에 유용하게 이용되고 있으며, 최근에는 특히 변형효소가 eukaryotes 의 유전자 expression 연구에 이용되고 있다.
본 실험에서는 type II 효소에 대한 연구의 하나로 박테리아인 $\underline{Arthrobacter}$ $\underline{luteus}$ 로 부터 제한효소, 즉 Alu I 제한 효소가 인식하는 염기서열에 특이한 변형효소를 정제하여, 이 효소의 분자적, 물리화학적, 촉매적 특성이 연구되었다. 300 g 의 $\underline{Arthrobacter}$ $\underline{luteus}$ 로 부터 최종 0.88 mg 의 Alu I 변형효소를 정제하였으며, 분리된 이 효소의 활성도는 132,000 units/mg 이었다. 이 효소를 -20℃ 에서 보관 하였으며, 5개월이 지나는 동안 3% 미만의 활성도 감소를 보여 비교적 안정한 효소임을 알수 있었다. 분리된 Alu I 변형요소는 0.1% SDS 를 포함하는 10% poly acrylamide gel 상에서 전기영동한 결과, 56,000 ± 1,000 의 분자량을 보여 주었다. DNA 상 에서는 Alu I 염기서열 즉, 5'-AGCT-3' 를 특이하게 메틸화 시킨다는 것이 밝혀져, Alu I 제한효소와 Alu I 변형효소가 DNA 상에서 동일한 염기서열을 인식함을 알수 있었다. 자연상태의 λ DNA와 열 변성된 λ DNA 를 사용하여 Alu I 변형효소의 메틸화 속도가 비교 되었는데, 열 변성된 λ DNA 경우에 그 정도가 자연상태의 λ DNA 에 비해 17% 밖에 되지 않음이 조사되었다. 이러한 사실로 부터 Alu I 변형효소는 기질로서 이중 나선의 DNA 를 더욱 좋아함을 알수 있었다. 또한 분리한 Alu I 변형효소는 DNA 이중 나선 상에서 하나의 Alu I 염기서열에 1.9 개의 methyl-group 를 전달함이 조사되었다. Alu I 변형효소는 pH 7.4-7.6 50 mM NaCl 하 에서 최대의 활성도를 보였다. $Mg^{++}$, EDTA, sulfhydryl 화합물 들은 Alu I 변형효소의 활성도에 별 영향을 미치지 않지만, 2.5 mM EDTA, 10 mM 2-mercaptoethanol 존재하에서 최대의 활성도를 나타냈다. Alu I 변형효소의 $K_m$ 값은, pBR 322 DNA 에 대해서는 4.03nM (Alu I 염기서열) 이고, AdoMet 에 대해서는 0.44 μM 이었다. Tornover number 는 pBR 322 DNA 에 대해서는 monomer 당 1.61 $min^{-1}$ 이었고, AdoMet에 대해서는 1.83 $min^{-1}$ 이었다.
DNA 상에서 특이한 염기서열 상호간의 작용 관계를 조사하기 위하여 분리된 Alu I 변형효소가 사용되었다. Hind III 와 Puv II 효소들은 DNA 상에서 6개의 특이한 염기서열을 인식하고, 이중 안쪽 4개의 염기는 Alu I 효소들이 인식하는 염기서열과 동일하다. 먼저 자연상태의 pBR 322 DNA 를 Alu I 변형효소로 변형시킨 후에 Hind III 제한효소및 Pvu II 제한효소를 각각 따로 처리 하였을때, DNA 가 절단되는 정도가 변형되지 않은 pBR 322 DNA 에 비해 상당히 저해받는 다는 사실이 관찰되었다. 이들 결과로 부터 Hind III 및 Puv II 염기서열 내에 동족의 메틸화 효소에 의한 Alu I 변형효소에 의한 abberant 메틸화가 Hind III 및 Puv II 제한효소의 작용을 상당히 저해한다는 사실을 알 수 있었다.
