Intermediate water structures in a aqueous solution of $N^{α}$-acetyl-N-methylphenylalaninamide, Phe $(amid)_2$, were investigated by the energy minimization method. To determined the configurations of water molecules around Phe $(amide)_2$, the spherical interaction energy map was introduced, and this method was effective to solve the multi-dimensional minimization problem. The results show that ninety-eight water molecules hydrate Phe$(amide)_2$ and several kinds of cyclic structures are observed. The water molecules show the two kins of characteristic water, one of which is the shell water and the other is bulk one. The water molecules in the shell are tightly bound to the hydrophilic groups in Phe$(amide)_2$, and those in the bulk form the clathrate-like structures. The average binding energy of the shell water is -22.86 kcal/mole and that of bulk one is -17.36 kcal/mole. The distribution of water molecules around Phe$(amide)_2$ agrees with the results of molecular dynamics and Monte Carlo simulation studies. The distribution of the cyclic structures shows that the six-membered ones are distributed mainly at the region between the first and second hydration shell.
Part B
The determination of analytic intermolecular potential function from ab initio SCF calculation is described and applied to methane + water, methanol + water, acetic acid + water, and acetate anion + water systems. The derived potential functions are the inverse powers forms of interatomic distances. The comparison of the calculations of the potential functions with ab initio SCF ones shows the good agreement, although the forms of the potential functions are very simple. Isoenergy contour maps of orientationally optimized geometries are reported and discussed, where the energy surfaces are varied depend on the size of the basis sets. Also, the various optimized structures and dimerization energies of solute + water systems are examined. For methanol + water, methanol is a proton donor and a proton acceptor, and teh energies as a proton donor and proton acceptor are -6.74 kcal/mole and -7.78 kcal/mole, respectively. For acetic acid and acetate anion, cyclic complex with a water molecule are found to be the most stable structure compared to other structures according to this study, in which cyclic structures are more stable than other stable structures by about 5 kcal/mole. The potential functions described here can be used in Monte Carlo studies to obtain the free energy of the hydration since the forms of the potential functions are simple.
아미노산의 일종인 Phenylalanine을 두개의 펩타이드결합으로 blocking시킨 $N^α$-acetyl-N-methlyphenylalaninamide [Phe$(amide)_2$]를 이용해 수용액 상태에서의 용질분자 주변의 물의 구조에 대해 연구분석을 행하였다. 본 연구에 이용된 방법은 quasi-Newton방법으로, 용매인 물분자와 용질인 Phe$(amide)_2$, 그리고 물분자와 물분자 사이의 상호작용 에너지를 최소화하는 것이다. 용매로서 고려된 물분자의 수는 모두 96개로 물분자와 용질분자가 차지하는 부피에 대한 밀도는 묽은 수용액에 해당하는 약 $1g/cm^3$이다. Phe$(amide)_2$ 주변에 분포하는 물분자들은 여러가지 종류의 고리 구조를 이루며 이들 가운데 육각형, 오각형 그리고 사각형구조가 대부분을 차지하고, 이들 세가지 구조중에서도 육각형구조가 가장 많이 관찰된다. 한편 물분자들 자체도 두가지로 나누어지는데, 첫째는 shell에 속한 물이고 다른 하나는 bulk에 속한 물로서, shell에 있는 물분자들은 용질분자의 친수성 영역에서 용질분자와 강하게 결합된 것을 보여주며 bulk에 속한 물분자들은 물분자들간의 강한 상호작용에 의해 clathrate와 유사한 구조를 나타낸다.
아미노산의 side-chain의 원형인 $CH_4$, $CH_3OH$, $CH_3COOH$, 그리고 $CH_3COO^-$와 물분자 사이의 상호작용을 표현하는 포텐설함수를 양자화학적 계산방법에 의해 결정하는 방법과 얻어진 포텐설함수로부터의 결과들을 기술하였다. 포텐설함수는 용질분자의 원자들과 물분자의 원자들 사이의 거리의 역수에 n승을 취한 형태로, n은 여러가지 정수 값을 갖을 수 있으나, 이 값은 양자화학적계산에 의한 상호작용 에너지를 포텐설함수에 의해 최적화시킴으로써 얻어진다. 이때 이용되어지는 방법은 전통적인 최소자승법이로 결과는 energy map과 구조의 최적화에 의해 검증된다. methane과 물과의 상호작용은 전형적인 소수성 분자와 물과의 관계를 잘 나타내고 있으며 methanol은 proton donor와 proton acceptor의 양쪽성을 잘 표현하며, 그밖의 분자들은 물분자와의 수소결합상의 특징을 잘 나타내고 있다. 특히 acetic acid와 acetate ion은 물과 용질분자 사이에 1:1의 고리구조를 이루는 것이 가장 안정된 구조로 다른 수소결합구조들보다 약 5kcal/mole정도 강한 결합상태를 나타낸다.
