Now, it is undoubted that noncoding RNA has been deeply involved in various metabolic pathways in many different organisms. Although nearly 100 small noncoding RNAs (sRNAs) have been experimentally verified in E. coli, it is still not known how many sRNAs are present in that bacterium. Extensive studies during the past decade revealed that bacterial sRNAs participate in variety of cellular metabolic pathways as a key regulator. Knowledge about the roles of bacterial sRNAs has been continuously expanded through finding not only functions of newly identified sRNAs but also new roles of even previously known sRNAs. Considering the number of identified sRNAs and their known functions until now, what we have known about functions of sRNAs seems to be very limited. Therefore, there are many, yet-to-be-discovered, roles of sRNAs in cellular processes including biofilm formation, antibiotics resistance, and virulence.
In this thesis, novel functions of sRNAs were investigated by characterizing sRNA interactomes with protein targets or another RNA target, and by observing phenotypic changes of bacteria, such as biofilm formation and enhanced resistance against acid. Novel sRNA interactomes in E. coli were identified by using a Yeast Three-hybrid system and affinity pull-down, and by designing a bioinformatical target prediction protocol. An E. coli ORF library was constructed on plasmid pJG4-5Sfi and the Yeast Three-hybrid system has been optimized with the library. The optimized system was successfully applied to identify new interactions between sRNA and proteins. Unexpectedly, a DNA binding protein, XylR, was characterized as a novel RNA binding protein, implying that there might be an auto-regulation mechanism in XylR-mediated regulation. In addition, an RNA expression vector, pRT3, was developed for efficient discrimination of RNA-independent false positives in the Yeast Three-hybrid system.
A plasmid library expressing 99 experimentally verified E. coli sRNAs was constructed on IPTG-inducible RNA expression vector pHMB1/2. Using this sRNA-expressing library, sRNAs involved in biofilm formation were phenotypically screened. Overexpression of CsrB, CsrC, Raghavan #5, and GadY enhanced biofilm formation, while RyeB caused the inhibition. Motility and formation of type I fimbriae or curli fimbriae, which are thought to be important for biofilm formation, were also changed by various sRNAs, but these changes were not directly related to phenotypic changes of biofilm formation by those sRNAs. Overexpression of SgrS, RybB, MicM and RyfA inhibited curli fimbriae formation, suggesting that they might play important roles in CsgD expression. On the other hand, type I fimbriae formation was inhibited by overexpression of ArcZ, DsrA, OmrA/B, Spf, and RybB. Especially RybB showed the most distinct effect on type I fimbriae formation. RyhB, SgrS, CsrB, CsrC, RyeF, and RyfA hindered swarming motility when they were overexpressed, while IsrA was the only one sRNA that showed an enhanced swarming motility.
Another sRNA, ArcZ, which was previously reported as a positive regulator of rpoS and a negative regulator of arcB, played as a positive regulator in conferring acid resistance to E. coli. Continuous overexpression of ArcZ led to accumulation of GadA protein, which is a component of AR2 system essential for acid stress response. Overexpression of ArcZ increased acid resistance of the cells and this increase required RpoS. The other two RpoS-activating sRNAs, DsrA and RprA also increased the acid resistance when they were overexpressed. Although the detailed mechanism for the increase of acid resistance still remains elusive, the data suggest that the positive effect of ArcZ, DsrA, or RprA on bacterial acid resistance may occur via the RpoS-GadX-GadE pathway.
Taken together, this thesis revealed novel involvements of sRNAs in stress-related cellular processes including biofilm formation and acid stress response. These findings expand our understanding of sRNA-mediated regulation in various cellular processes and provide mechanistic clues to the question of why sRNAs are involved in these processes. In addition, novel methods including the design of an efficient Yeast Three-hybrid system and the construction of a sRNA-expressing library developed during the study can be used as tools for further functional study of bacterial sRNAs.
Noncoding RNA가 모든 생물 종에서 다양한 대사과정에 깊게 연관되어 있다는 점은 더 이상 의심의 여지가 없다. 정확한 숫자는 알 수 없지만, 대장균에서만 100 여종에 이르는 Small noncoding RNA (sRNA)의 존재가 실험적으로 밝혀져 보고되어 있으며, 지난 십여 년간의 많은 연구를 통해 이들 sRNA가 다양한 대사과정에서 핵심 조절인자로 기능을 하고 있음을 찾아 내었다. 그럼에도 불구하고 새로운 대사과정에 참여하는 sRNA의 기능과 다양한 그 작용기작이 끊이지 않고 발견되고 있다. 이는 기능이 확인되지 않고 지속적으로 발굴되는 많은 수의 sRNA의 존재와 함께, 현재까지 sRNA를 통한 조절이 거의 보고되지 않은 바이오필름 형성, 항생제 내성, 병원균 독성 등에도 sRNA가 관여할 수 있음을 의미한다고 할 수 있다. 그래서 본 학위논문에서는 단백질 또는 RNA 생체분자들과 sRNA의 상호작용을 탐색하고, sRNA의 발현이 바이오필름 형성과 내산성등 sRNA의 기능이 거의 알려지지 않은 대사과정의 표현형 변화에 미치는 영향을 분석하는 방법을 통해, 다양한 대사과정에 관여하는 sRNA의 새로운 기능을 조사하였다.
먼저, sRNA와 타겟 생체분자들 사이의 알려지지 않은 다양한 상호작용을 Yeast Three-hybrid 시스템, RNA 친화성 풀다운 방법 (RNA affinity pull-down), 생물정보학을 이용한 타겟 예측 방법 설계를 통해 찾아내었다. 대장균 ORF 라이브러리를 pJG4-5Sfi 플라스미드에 성공적으로 구축하였고, 이와 함께 Yeast Three-hybrid 시스템을 sRNA의 상호작용 단백질을 찾기위해 최적화하였다. 박테리아 sRNA의 상호작용 단백질을 찾기 위해 Yeast Three-hybrid 시스템을 적용한 연구는 기존에 보고된 적이 없었는데, 본 연구를 통해 Yeast Three-hybrid 시스템이 sRNA-단백질 상호작용을 분석할 수 있는 좋은 방법이 될 수 있음을 보여주었다. 대장균뿐만 아니라 사람에게 존재하는 BC200 noncoding RNA에 상호작용하는 단백질들도 찾을 수 있었다. 사람의 C200 RNA와 대장균 SibC, 6S, M1, SraC, SraH sRNA에 대한 다양한 상호작용 단백질들을 찾아내었다. 그 중, DNA에 결합 단백질로 알려진 XylR 단백질이 RNA에도 결합할 수 있음이 밝혀 졌고, 자기자신의 mRNA에 결합하여 단백질 발현을 자가조절하는 작용기작이 있을 수 있음을 확인하였다. ProQ, AraC, MalT 단백질 역시 공통적으로 RNA 결합 단백질로 검출됨을 새로이 알게 되었다. 또한, RNA가 관여하지 않은채 나타나는 위양성군을 효율적으로 분별할 수 있도록 테트라사이클린으로 조절되는 RPR1 프로모터를 도입한 pRT3 RNA 발현 플라스미드를 제작하였다.
다음으로, 대장균에서 실험적으로 존재가 증명된 99종의 sRNA 모두를 RNA 발현 플라스미드 pHMB1/2에 클로닝하여 sRNA 라이브러리를 제작하고, 바이오필름 형성과 세포 운동성, type I fimbriae, curli fimbriae의 형성에 각 sRNA가 미치는 영향을 표현형의 변화를 통해 확인하였다. CsrB, CsrC, Raghavan #5, GadY sRNA의 발현은 대장균의 바이오필름 형성을 증가시키고, RyeB sRNA의 발현은 형성을 억제시킴을 확인하였다. 바이오필름 형성과정에 다양하고 중요하게 관여하고 있는 세포운동성 및 type I fimbriae, curli fimbriae의 형성에도 다양한 sRNA가 관여하고 있음을 알 수 있었다. 기존에 CsgD의 발현을 억제하여 cruli fimbriae의 형성을 억제하는 것으로 보고된 sRNA 외에, SgrS, RybB, MicM, RyfA sRNA 또한 curli fimbriae의 형성을 저해함을 확인하였고, 이들 역시 CsgD의 발현을 억제할 것으로 예상된다. ArcZ, DsrA, OmrA/B, Spf, RybB sRNA의 발현은 type I fimbriae 형성을 감소시키는 것으로 확인되었는데, 특히 RybB sRNA의 발현이 가장 뚜렷한 결과를 보여주었다. RyhB, SgrS, CsrB, CsrC, RyeF, RyfA sRNA의 발현은 swarming motility를 거의 완전히 사라지게 하였으며 IsrA sRNA의 발현은 swarming motility를 크게 증가시켰다. 바이오필름 형성 정도에 영향을 미치는 CsrB, CsrC, Raghavan #5, GadY sRNA의 효과는 세포 운동성과, type I 또는 curli fimbriae의 발현으로 완전히 설명될 수 없었는데 이는 바이오필름의 조절이 복잡하다는 것을 간접적으로 보여줌과 함께 알 수 없는 기작을 통해 sRNA가 바이오필름 형성에 관여하고 있음을 의미한다고도 할 수 있다.
마지막으로, 기존에 DsrA, RprA와 함께 RpoS의 발현을 증가시키고 또한 arcB mRNA의 발현을 억제하는 것으로 알려져 있는 ArcZ sRNA가 대장균의 내산성에도 기여하고 있음을 밝혔다. ArcZ sRNA의 지속적인 과발현은 GadA 단백질을 축적시킴을 확인하였는데, GadA 단백질은 glutamate를 매개로하는 AR2 시스템 (Acid resistance system 2)의 glutamate decarboxylase이다. AR2 system은 특히 pH 2.5 이하의 극심한 산성조건에서 박테리아의 생존에 가장 중요한 기능을 한다. 실제로, ArcZ ncRNA를 과발현 시킨 균주의 경우, pH 2.0 조건에서 1시간동안 스트레스를 받아도 대조군에 비해서 ~1,000배까지 생존율이 증가하는 것을 관찰하였다. ArcZ ncRNA의 과발현은 기존에 내산성에 영향을 미치는 것으로 보고된 GadY, DsrA sRNA의 세포 내 발현 양에는 변화를 가져오지 않았으며 arcB의 존재 유무와도 관계가 없었다. pH 2.0에서의 생존율에 대한 ArcZ sRNA의 효과가 대장균의 대수증식기에서만 관찰됨에 착안하여, 성장정지기 sigma factor인 RpoS를 활성화 시키는 또 다른 sRNA, DsrA와 RprA 또한 ArcZ sRNA와 비슷한 효과를 나타냄을 확인하였다. 게다가 rpoS 돌연변이 균주에서는 ArcZ, DsrA, RprA sRNA의 내산성에 대한 효과가 완전히 사라지는 것을 확인하였다. 따라서 ArcZ, DsrA, RprA sRNA에 의해 대수증식기에서 RpoS의 증가가 유도되어 GadX, GadE를 통한 AR2 시스템이 활성화 되는 것으로 생각된다.
종합하면, 본 학위논문에서는 Yeast Three-hybrid 시스템과 sRNA 라이브러리를 활용한 표현형의 연구 등의 새로운 방법론을 통해, 바이오필름 형성과 내산성을 포함한 새로운 세포내 대사조절에 관여하는 sRNA의 기능들을 밝혔다. 이를 통해 sRNA를 매개로 하는 스트레스와 관련된 세포대사조절에 대한 이해가 더 넓어졌다고 할 수 있다. sRNA-단백질 상호작용을 분석할 수 있는 효율적인 Yeast Three-hybrid 시스템과 sRNA 발현 라이브러리는 앞으로도 박테리아 sRNA의 기능을 연구하는데 좋은 도구가 될 수 있을 것이다.
