Single-molecule analysis has expanded our knowledge of various biological processes in molecular level. Particularly, the understandings of protein dynamics related to key biological reaction, such as molecular recognition, catalytic turnover, and regulatory process, have provided great insight into the functions of proteins. Although there are some limitations in the site-specific labeling and the time resolution for the analysis of protein dynamics, single-molecule FRET approaches have great potential to unravel many questions that are undetectable in ensemble, heterogeneous system.
The coupling between the conformational change of protein and the ligand binding has been explained by two representative hypotheses, the “induced fit” and the “conforma-tional selection”. Though much effort has focused on elucidating these coupling mechan-isms, there are few direct experimental evidences and this issue is still controversial. Here we show which mechanism is involved in the molecular recognition of maltose-binding protein (MBP) as a model protein. To date, the structures of MBP indirectly displayed the induced fit mechanism. However, since recent NMR relaxation experiments discovered the existence of minor partial closed conformer in the absence of ligand, an alternative confor-mational selection model has been suggested. To answer this fundamental question, we per-formed single-molecule FRET analysis, based on a prism-type total internal reflection fluo-rescence (TIRF) microscopy. To clearly observe the dynamics of MBP upon ligand binding, we utilized the MBP mutants with one or two mutations in hinge region. By directly observing the dynamics of single molecules in real time and analyzing the dwell times of the open conformation in the absence and presence of ligand, we demonstrated that the ligand binding of MBP was governed by induced fit mechanism. We also found that there were no differences in induced fit capability between maltose and maltotriose, despite the difference of one glucose unit. This is the first experimental evidence directly showing the molecular recognition mechanism of a protein by conformational dynamics analysis. These proof-of-principle experiments provide profound insight into the mechanisms for how ligand-binding proteins recognize their binding partners and can be extended into other ligand-binding proteins.
한 개의 분자를 직접 관찰하는 단분자 분석법은 여러 생명 현상을 분자 수준에서 이해하게 함으로써 기존의 복합적인 시스템에서는 얻을 수 없었던 많은 정보를 제공해 주었다. 모든 생명 현상에서 가장 중요한 요소라고 할 수 있는 단백질의 움직임과 관련된 연구는 실제 단백질이 어떻게 기능하는 지에 대한 실마리를 제공해 주므로 그 의미가 크다. 특히, 분자간의 특정 인식 과정이나 효소의 촉매 반응, 여러 반응의 조절과 같은 중요한 생명 반응과 관련된 단백질의 움직임은 그것의 기능에 대해 더 깊이 이해할 수 있는 기회를 제공해 준다. 특히, 단분자 형광 에너지 전이(single-molecule FRET)를 이용한 접근법은 기존의 여러 다른 종류들로 이루어진 시스템에서 발견할 수 없는 수많은 문제들에 대한 답을 제시해 왔다.
생명체가 살아가는 데 있어서 필수적인 특정 분자 인식 메커니즘은 단백질의 형태 변화와 리간드 결합 사이의 연결로 이루어지며 두 가지 대표적인 가설에 의해 설명된다. 그 하나는 ‘유도적합 (induced fit)’ 가설이며, 다른 하나는 ‘형태선별 (conformational selection)’ 가설이다. 수많은 연구들이 이 연결 메커니즘을 설명 하고자 했으나, 이를 설명하는 직접적인 실험적 증거는 거의 없으며, 여전히 이 문제는 논란이 많다. 본 연구에서는 모델 단백질로서 말토오즈 결합 단백질 (MBP)을 사용하여 어떤 메커니즘이 리간드 인식에 관여하는지를 보여준다. 지금까지 말토오즈 결합 단백질의 구조는 간접적으로 유도적합 메커니즘을 보여주었다. 그러나, 최근에 핵자기공명 이완 실험이 리간드가 없을 때에도 적은 양의 불완전한 닫힘 형태가 존재한다는 것을 발견한 이후로 또 다른 메커니즘인 형태선별 메커니즘이 제시되었다. 이 근본적인 질문에 답하기 위해, 프리즘 타입의 전반사 형광 현미경을 이용한 단분자 형광에너지 전이 분석을 수행하였다. 또한, 리간드의 결합에 따라 빠르게 일어나는 말토오즈 결합 단백질의 움직임을 분명하게 관찰하기 위해 단백질의 두 도메인 사이에 위치한 힌지 (hinge) 부분에 한 개 또는 두 개의 아미노산을 변형시킨 돌연변이를 이용하였다. 실시간으로 한 개 분자의 움직임을 직접 관찰하고 각 상태에서의 체류시간을 측정함으로써 말토오즈 결합 단백질은 리간드가 결합한 후에 단백질의 형태 변화가 이루어진다는 것을 증명하였다. 이것은 형태 변화 분석을 통해 단백질의 리간드 인식 메커니즘을 증명한 최초의 사례이다. 이러한 원리검증 실험은 리간드 결합 단백질이 어떻게 그들의 리간드를 인식하는지에 대한 메커니즘을 깊이 이해할 수 있게 해주며, 다른 리간드 결합 단백질에도 유용하게 이용될 수 있을 것으로 기대된다.
