Functional normality of signal transductions pathway should be assessed by outcome of them, that is, response. With given activation state of signal transduction pathway, there are ranges of outcome to be expected with the activation state. A signal transduction pathway is considered as malfunctioning when there are significant difference of ranges of outcomes between expected and observed. On the other hand, one cannot sure about functional normality of a signal transduction pathway simply by existence of entities in abnormal state such as abnormally expressed genes in the pathway. Therefore, I defined response in terms of transcription as functional outcome of signal transduction pathways, and applied it to identify causative genes for drug resistance, where SOCS2 and JAK2 were validated experimentally as genes responsible for sensitivity of breast cancer drug. Crosstalks and changes of crosstalks occurring in malignant situation were also identified with the concept.
Transcriptional response was defined as relationship between activity of a pathway and expression levels of mRNAs of genuine target genes of transcription factors operating in the pathway. To find genuine target genes from candidate target genes defined as those having DNA sequence known to be bound by transcription factors, I used correlations of mRNA expression levels of candidate target genes according to analytical results of mathematical model of transcription regulation leaving out transcription factors. Genuine target genes were found to satisfy condition that all of correlations of possible pairs of genes have strong correlation.
Resistance is a major problem of a drug because evolutionary pressure exists in cancer cells. This leads cancer cells to high rate of mutation whereby new mechanism of cancer progression appear, which results in resistance to drugs at last. I suspected that genes responsible for drug resistance would have lost or gained abnormal transcriptional regulatory function on genes that are under regulation of the genes. Therefore, I checked correlations of mRNA levels of genes in pathways and those of target genes of transcription factors included in pathways to find which genes in the pathways have differentially regulate target genes between drug-sensitive patients and drug-resistant patients groups. It turned out that SOCS2 and JAK2 are important for resistance of breast cancer drug tamoxifen and it was experimentally validated. Decreasing mRNAs of SOCS2 and JAK2 by silencing the mRNA by siRNA restored cell death induced by tamoxifen. An approach I proposed in this study is not limited to drug resistance, but can be used to identify deterministic genes for in any cases that two different phenotypes are of interest.
Crosstalks are thought widespread phenomena in cells but have not been tested systematically. I focused on functional validity of crosstalks so that two signal transduction pathways are considered to have crosstalks between them if activity of a pathway influences on strength of transcriptional regulation of the other pathway. The extent of correlation between activity of a pathway and expression levels of genes regulated by transcription factors in the pathway were used as strength of transcriptional regulation of a pathway. Activity of a pathway was calculated considering functional roles of genes in the pathway as inductive or repressive for target genes of the pathway, not as simply average of mRNA levels of genes in the pathway. I found that most of crosstalks between signal transduction pathways in normal condition are inhibitory, that is, a pathway is likely to inhibit the other pathways. This inhibitory tendency was found to be disappeared in malignant condition, cancer. Moreover, inhibitory crosstalks seen in non-metastasizable primary tumors were not found in metastasizable primary tumors. This suggests re-wiring of crosstalks in malignant condition, mainly disconnection of inhibitory crosstalks. Studies for details of crosstalks I identified in this study will broaden knowledge of signal transduction pathways as a net of signal transduction pathways of which connecting branches are crosstalks.
As a conclusion transcriptional response can be used as functional outcome of signal transduction pathways. Applications of it were shown in identification of deterministic genes for drug sensitivity and of crosstalks, but not limited to these.
세포의 비정상적 동작은 세포를 구성하는 물질의 물리적 특성을 관찰하는 것만으로는 정확히 알 수 없는 경우가 많다. 비록 유전자의 발현양을 대량으로 측정할 수 있는 기술이 개발됨에 따라 질병군에서 비정상적인 발현양을 보이는 유전자가 질병의 원인이 되는 유전자일 것이라 생각되지만 이것은 질병의 진행에 동반되어 비정상적 발현이 유발된 유전자를 구분해 낼 수 없다. 다시 말해, 기존의 연구들은 주로 발현양 자체만을 관찰하였기에 자극-반응의 관계가 잘못된 유전자를 찾아낼 수 없었다. 라디오가 고장났을 경우 부품의 물리적 특성을 관찰하는 것만으로는 고장난 부품을 찾아낼 수 없다는 비유와 같이, 질병의 원인이 되는 유전자를 찾아 내기 위해서는 세포의 구성 물질의 물리적 특성이 아닌, 자극-반응의 관계를 살펴 보아야 하는 것이다. 이와 같은 점을 고려하여 본 논문에서는 자극-반응의 관계를 유전자 발현양을 이용하여 정의한 후 약의 내성을 일으키는 유전자를 선별하는 문제와 세포 신호 전달 경로의 기능적 상호 교차를 찾아 내는 것에 적용하였다.
자극은 전사인자가 포함된 신호전달경로의 활성화 정도이며 반응은 그 전사인자에 의해 발현이 조절되는 mRNA의 양이다. 즉, mRNA의 양 그 자체가 아닌, mRNA를 조절하는 신호전달경로의 활성화에 따른 mRNA의 양을 관찰함으로써 자극-반응의 관계를 확인할 수 있다. 비록 mRNA의 양은 비슷하더라도 질병 상황에서는 그 mRNA의 발현을 조절하는 신호전달경로가 비활성화되어 있다면 본 논문에서 제시하는 자극-반응의 관계를 살펴보아야 이와 같은 비정상적 조절을 찾아낼 수 있을 것이다. 따라서 전사인자에 의해 조절되는 유전자를 선별하는 것이 중요한 문제로 대두된다.
주어진 상황에서 전사인자에 의해 조절되는 유전자를 선별하기 위하여 유전자의 프로모터 서열의 특성과 발현양의 상관관계를 이용하였다. 특정 유전자 프로모터에 전사인자에 의해 결합될 수 있는 특징적 서열을 포함하고 있다는 것은 주어진 조직 혹은 상황에서 그 전사인자가 실제로 그 유전자에 결합하여 발현을 조절한다는 것을 의미하지는 않는다. 이 때 두 유전자의 mRNA의 발현량 사이에 강한 상관관계가 있다면 전사인자가 원인이 되어 결과적으로 목표 유전자의 발현량이 증가하였다는 사실을 보다 확신할 수 있다. 또한, 동일 전사인자에 의해 조절받는 목표 유전자들은 목표 유전자들 사이의 강한 상관관계를 갖는다는 것을 수학적 모델로부터 알 수 있다. 이러한 점을 이용하여 프로모터 서열 정보와 발현량의 상관관계를 이용하여 전사인자가 결합할 수 있는 목표 유전자들을 선별할 수 있었다. 이 때, 발현량은 특정 상황, 즉 본 논문의 경우 유방암, 에서 측정된 것이므로 본 논문에서 제시된 방법은 특정 상황에서 전사인자가 조절할 수 있는 목표 유전자를 선별하는 방법이라는 것을 알 수 있다. 또한, 동일 전사인자에 의해 조절받는 여러 유전자들은 전사인자를 활성화시키는 자극에 따라 서로 다른 유전자 집합으로 구분될 수 있다. 즉, 하나의 전사인자는 상황에 따라 서로 다른 유전자의 발현을 조절하게 되며 이 때 서로 다른 조절강도를 보일 수 있다. 이와 같은 특성은 본 논문에서 사용한 방법에 의해 확인될 수 있었다.
항암제에 의한 내성을 유발하는 유전자는 그 유전자에 의해 발현 또는 억제되어야 할 유전자들을 제대로 발현 또는 억제시키지 못하기 때문일 것이다. 즉, 유전자의 발현량이 아니라 유전자의 기능의 이상을 살펴봄으로써 내성이 생긴 환자에서 내성의 원인이 되는 유전자를 발견할 수 있을 것이다. 실제로 유방암의 치료제로 사용되는 타목시펜에 내성을 보이는 환자와 내성이 없는 환자에서 발현량의 차이를 보이는 유전자는 극히 적다. 반면, 본 논문에서 확인한 바와 같이 목표 유전자의 발현을 제대로 조절하지 못하는 유전자들은 여럿 발견되었다. 이러한 유전자의 mRNA를 siRNA를 이용하여 감소시켰을 경우 타목시펜에 의한 세포사멸이 증가하는 것을 확인할 수 있었다. 본 논문에서 제시한 방법은, 그러나, 항암제의 내성 뿐만이 아니라 서로 다른 특성을 보이는 모든 경우에 대해서 그 원인이 되는 유전자를 선별하는 것에 적용할 수 있는 방법이다.
세포 내부와 외부의 상태는 세포의 여러 신호전달경로에 의해 감지된 후 그에 따른 적절한 반응이 나타난다. 이 때, 여러 내/외부 상황을 종합적으로 판단하기 위하여 세포의 신호전달경로들은 서로 상호작용을 하게 된다. 즉, 특정 신호전달경로의 활성화 여부는 다른 신호전달경로에 의해 감지된 상태에 의존할 여부가 많으며, 이 때 필수적으로 두 신호전달경로의 상호 교차가 발생하게 된다. 뿐만 아니라, 특정 상황을 감지하는 신호전달경로와 감지된 결과에 대응하기 위한 신호전달경로가 다를 경우 상황을 감지한 신호전달경로에 의해 발현된 유전자는 대응하기 위한 신호전달경로에서 동작하게 된다. 이러한 이유와 더불어, 동일 단백질이 서로 다른 여러 신호전달경로에서 동작하고 있다는 단순한 사실 또한 신호전달경로의 상호교차가 존재함을 지지해 준다. 신호전달경로의 이러한 중요성에도 불구하고 지금까지는 주로 개별적 상호교차만이 연구되어 왔으며 전체적 관점에서 가능한 모든 신호전달경로의 교차를 확인하기 위한 연구는 거의 없었다. 본 논문에서는 전사반응을 이용하여 사용 가능한 모든 신호전달경로 사이의 상호교차를 찾아 내었다. 특히, 신호전달경로의 상호 교차는 특정 신호전달경로에 의해 조절되는 유전자의 발현양상과 그 신호전달경로의 활성화 사이의 관계가 다른 신호전달경로의 활성화 상태에 따라 바뀌는 것을 이용함으로써 기능적으로 유의미한 상호교차만을 선별하고자 하였다. 그 결과, 정상 상태에서의 신호전달경로의 기능적 교차는 대부분 한 경로가 다른 경로를 억제하는 것으로 나타났다. 이러한 억제적 상호교차는 암에서는 상당히 줄어든 것으로 확인되었다. 또한 전이가 일어나지 않는 암조직에서 발견되는 억제적 신호전달경로의 교차는 전이가 일어나는 암조직에서는 줄어든 것이 관찰되었다. 특히 상호교차 정도가 가장 강했으며 정상과 암에서 상호교차의 정도가 가장 많이 변했던 EGF에 의한 TGF
