Noncoding RNAs have been extensively found in many different organisms, from bacteria to mammals. In Escherichia coli, about 100 of noncoding RNAs (50~400 nucleotides in length) have been identified and they have been recognized as important regulators of a number of cellular processes. However, the biological functions and regulatory mechanisms of most noncoding RNAs remained elusive. In this thesis, biochemical analyses were performed to investigate the regulatory mechanism of Sib RNA, the tight control of M1 RNA biogenesis. In addition, biogenesis and functions of SraH were investigated.
SibC is a small noncoding RNA of about 140 nucleotides. Recently, it has been reported that SibC functions as an antitoxin RNA to repress the synthesis of the toxin protein IbsC. Four additional Sib RNAs (SibA, B, D, and E) have been found in the E. coli genome, which are known as an antitoxin Sib RNA family. Although the sequences of five Sib RNAs are highly homologous one another, they uniquely regulate their own targets (ibs mRNAs) without cross-regulation. Therefore, the biochemical characterization was also focused on how Sib RNAs recognize their targets. The sequences responsible for RNA-RNA interactions between SibC and ibsC mRNA were defined with various SibC RNA derivatives by using co-transformation assays and the interactions were biochemically probed. It was found that SLII of SibC is important for its target recognition. The SLII region recognizes SLIV of ibsC mRNA. A specific single strand region (ss) of SibC, which recognizes ss2 of ibsC mRNA, also serves for the target recognition. Indeed, if either one of these two sites of SibC was replaced by those of SibD, the SibC variants were able to suppress the toxicity of not only ibsC but also ibsD expression. When both of two sites were replaced by the counterpart of SibD, no more ibsC repression was observed due to the loss of specificity. These results suggest that the sequences in these two regions of Sib RNAs are responsible for the target specificity that should be essential for interaction with their own targets without cross-recognition.
Upstream M1 RNA transcripts are not processed to mature M1 RNA, but degraded in an RNase E-dependent manner. On the other hand, precursor M1 RNA (pM1 RNA) is processed with by initial cleavage by RNase E. This difference was due to the susceptibility of the internal M1 RNA region of the upstream M1 RNA transcripts to RNase E. In this thesis, the structural comparison between pM1 RNA and upRNA as a model RNA for upstream M1 RNA transcripts was investigated. The structural difference of the M1 RNA domains, which are shared by the two molecules, was rarely seen in enzymatic probing data. This result suggests that the RNase E susceptibility of the internal M1 RNA region of upRNA did not result from the structural difference of the M1 RNA domains between pM1 RNA and upRNA.
SraH is a highly conserved small noncoding RNA in various bacteria. SraH was detected as RNA of 45 nucleotides along with a small amount of a larger size of transcript (~100 nucleotides) in E. coli. In this thesis, first, biogenesis of SraH was examined. The large SraH transcript was accumulated in RNase E-deficient cells, suggesting that this RNA is a precursor RNA of SraH and that RNase E is responsible for this maturation. When SraH was transiently overexpressed, the decrease of arcB expression was observed. Since sraH is poised next to arcB on the E. coli chromosome and its transcription is opposite to that of arcB, both RNAs are likely to overlap each other at their 3′ ends. Therefore, it is likely that SraH is a cis-encoded RNA against arcB and it functions as a posttranscriptional repressor for arcB expression. The protein profiles were examined under constitutively SraH-overexpressing condition. In this condition, the protein level of GadA increased, while that of TnaA decreased. Considering the 3′ end overlapping between ncRNA and target mRNA of two RNAs, the action of SraH is reminiscent of that of GadY. However, the actions of the two ncRNAs seem to be opposite because GadY is known as a positive regulator of gadX mRNA.
Taken together, the biochemical characterization and functional analysis for noncoding RNAs performed in this thesis can provide molecular basis for understanding the functions or regulatory mechanisms of noncoding RNAs.
대장균에는 단백질을 합성하지 않는 약 50~400 뉴클레오티드 (nucleotide)의 noncoding RNA (ncRNA)가 약 100 여 개가 존재한다고 알려져 있다. 최근 이들은 세포 내 다양한 과정에 참여함으로써 새로운 유전자 발현의 조절자로 알려지고 있다. 하지만, 현재까지 많은 수의 ncRNA 들의 기능 및 작용 기작에 대해서는 밝혀져 있지 않다. 본 논문에서는 두 종의 ncRNA (SibC와 M1) 들에 대해 각각 작용 기작 및 생합성 과정에서의 생화학적 특성을 연구하였고, 또한 한 종의 ncRNA (sraH)에 대한 생합성 및 기능을 분석하였다.
SibC는 약 140 뉴클레오티드의 noncoding RNA로써, 최근 IbsC라는 작은 독성단백질의 합성을 저해한다고 알려져 있다. 대장균 지놈에는 SibC RNA와 염기서열 (sequence)이 유사하며 기능도 유사한 4개의 항독성 (antitoxin) Sib RNA들이 더 존재한다고 알려져 있다 (SibA, B, D, 그리고 E). 그러나 흥미롭게도 5개의 Sib RNA들의 RNA염기서열이 상당히 유사함에도 불구하고 각각 자신만의 타겟 mRNA (ibsA, B,C,D,그리고 ibsE mRNA) 의 단백질 합성을 저해시킨다. 따라서, SibC의 작용 기작 연구에서는 SibC RNA가 어떻게 자신의 타겟 (ibsC mRNA)을 찾아가는 지에 대해 중점적으로 연구하였다.
이를 위해 본 연구에서는 SibC RNA와 ibsC mRNA 상호결합 (base pairing)에 참여하는 RNA염기서열을 생화학적 방법으로 분석하였고, 돌연변이 균주를 통해 IbsC 합성을 저해하는 SibC RNA의 필수 염기 서열을 함께 조사함으로써 다음과 같은 결과를 얻었다.
첫째, SibC RNA는 자신의 타겟 mRNA를 구별해내는데 있어서는 줄기구조 (stem-loop) II 영역의 노출된 고리 (loop) 염기서열 (sequence)이 중요하다. 실제로, 실험관 내에서 타겟 mRNA와 고리 영역에서 결합이 일어남을 관찰하였고, 생체 내에서는 고리 염기서열의 돌연변이는 IbsC 저해 효과가 떨어짐을 확인하였다.
둘째, SibC RNA의 외줄(single strand) 영역의 염기서열은 타겟 mRNA를 구별하는데 독립적으로 작용한다. SibC RNA의 single strand 영역을 SibD의 것으로 치환한 돌연변이 SibC 는 자신의 타겟 ibsC mRNA 뿐만 아니라 다른 타겟 ibsD mRNA를 저해하는 효과를 관찰하였다. 또한 SibC의 줄기구조 II의 고리염기서열과 외줄영역을 모두 SibD의 것으로 치환했을 경우 돌연변이 SibC는 충분히 ibsD mRNA를 저해하였지만, 자신의 타겟 (ibsCmRNA)에 대해서는 저해하지 못함을 확인하였다.
따라서 Sib RNA RNA들이 높은 수준의 염기상동성 (sequence homology)을 가지고 있음에도 불구하고 자신의 타겟을 찾아가는 것은 타깃과의 결합이 일어나는 데 있어서 노출된 영역의 염기서열이 상호 다르기 때문일 것이라는 사실을 제시해 주었다. 실제로 염기서열 비교 분석 결과는 위의 두 영역의 염기서열 다양성을 보여주었다.
M1 RNA 연구에서는 M1 RNA의 생합성 경로에 있어서 M1 유전자 (rnpB)의 앞쪽에서 합성되는 upRNA 가 리보핵산분해효소인 RNase E에 의해 어떻게 조절 되는지를 살펴보았다. 이전의 결과에서는 upRNA가 pM1과 비교해서 RNase E에 잘 분해되는 것으로 관찰 되었다. 따라서 본 연구에서는 이러한 결과가 upRNA와 pM1 내부의 M1 구조의 차이 때문인지를 생화학적 방법으로 조사하였다.
연구결과, upRNA와 pM1 내부의 구조의 차이는 거의 없음을 관찰 되었다. 이러한 사실은 upRNA의 M1 RNA의 내부 구조가 upRNA의 긴 5’ RNA 구조에 영향을 받지 않음 보여 주었다. 그럼에도 불구하고 upRNA는 M1으로 생합성 되지 않고 분해되는 것은 upRNA의 긴 5’ RNA구조가 효과적으로 upRNA를 분해시키도록 RNase E의 기질 (substrate) 이 될 것으로 예상된다. 따라서 이러한 결과가 주는 생화학적 의미는 세포내 M1 RNA가 엄격하게 조절되는 시스템을 갖추고 있다는 것을 보여주었다.
SraH는 대장균뿐만 아니라 여러 박테리아 종에서 발견되는 작은 ncRNA이다. 기능이 잘 알려진 많은 ncRNA들의 유전자는 종간 유사성이 높다. SraH는 성장 정지기에서 주로 약 45 개의 뉴클레오티드로 발견이 되며, 약 110 뉴클레오티드의 전구체로부터 프로세싱 되는 것으로 보인다. 본 논문에서는 SraH의 생합성에 관여하는 리보핵산 분해 효소에 대해 조사하였고, SraH 과발현 시스템을 이용하여 SraH가 과발현됐을 시 영향 받는 유전자를 탐색하였다.
연구결과, SraH의 성숙과정에는 리보핵산 분해 효소인 RNase E가 관여를 하는 것으로 나타났다. 한편, SraH의 과발현 시 분석된 단백질 변화에서는 산성(acid) 조건에서 주로 발현되는 GadA 단백질과 알칼리성 (basic) 조건에서 발현이 되는 것으로 알려진 TnaA 단백질의 감소가 관찰 되었다. 이러한 관찰은 다른 작은 ncRNA인 GadY의 과발현에서도 관찰이 되었다. 한편, SraH의 3’ 끝은 arcB mRNA의 3’UTR에 겹쳐있는 것으로 보인다. 이러한 정보로부터 SraH의 순간 과발현 조건에서 arcB mRNA 양을 조사하였을때, 실제로 줄어드는 것을 확인 하였다. 이전에 SraH가 Hfq와 결합한다는 사실이보고 된바가 있기 때문에 sraH는 직접적으로 arcB mRNA 에 결합하여 음성적으로 AcrB 발현을 조절할 것으로 예상한다.
