We present DNA separation chips using temporally asymmetric ratchet effect in nonuniform electric fields. The present chip redistributes DNA within a specific area in asymmetrically-switched nonuniform electric fields based on the size- and field-dependent nonlinearity of DNA drift velocity. Compared to the conventional electrophoresis chips, the present separation chip is easy to be integrated into the automated DNA analysis systems because of simple structure and starting-point independent DNA separation. Based on the drift velocity of the first three group of different DNA molecules (11.1kbp, 15.6kbp, and 48.5kbp), we extract the asymmetric alternating electric field conditions ($E_1=4E_2$ and $23T_1=3T_2$), where Phagemid DNA (15.6kbp) shows zero net velocity while EM3 DNA(11.1kbp) and λ DNA (48.5kbp) migrate -x and +x direction, respectively. In addition, we extract the asymmetric alternating electric field conditions ($E_1=4E_2$ and $23T_1=5T_2$), where DNAII' (496bp) shows zero net velocity while DNA I'(166bp) and DNAIII' (933bp) migrate -x and +x direction, respectively, based on the measured drift velocity of the second group of DNA molecules (166bp, 496bp, and 933bp). The present chip is composed of a tapered-channel to generate nonuniform electric fields, a DNA loading slit and a pair of electrodes to apply electric field. We focus on the design of DNA separation chips with identifying the nonlinearity of DNA drift velocity using three different DNA molecules in the chips. It is demonstrated that different size of DNA shows different net migration velocity under the nonuniformly-distributed asymmetric alternating electric fields with first group of DNA molecules. Phagemid DNA moved to its own specific location, -1.5mm from the starting point (+2mm from the loading slit), then showed the zero net migration velocity. Other sample DNA molecules, EM3 and λ DNA have migrated 2.2mm in -x direction and 1mm in +x direction, respectively, under the alternating asymmetric electric field, toward their own specific location where they show net zero velocity. Also discussed are the potentials of the present DNA chips for the miniaturization of DNA analysis systems and for the tunable capability of the target DNA size to be separated.
본 논문에서는 연체동물 연동운동의 알짜이동특성을 모사한 DNA 분리 소자내의 단일유로에서 불균일한 전기장에 따라 DNA 알짜이동특성이 크기에 따라 달라지는 DNA 자기정렬 효과를 실험적으로 검증하였다. 본 DNA 분리 소자에서는 비대칭 교차전기장을 유로 양단에 인가하고 유로의 폭을 변화시켜 불균일 전기장을 형성하였다. 기존의 전기영동소자의 경우 인가되는 균일한 전기장 하에서 DNA 크기에 따라 다른 이동속도로 일정 거리를 이동함으로써 분리되는 것에 반해, 본 DNA 분리소자의 경우, DNA의 크기와 인가되는 전기장에 대하여 DNA 이동속도가 비선형적 특성을 가지는 것을 이용하여 교차전기장내에서 DNA가 크기에 따라 특정 위치에 자기정렬되는 특성을 이용하였다. 본 DNA 분리소자는 종래의 전기영동 소자에 비해 분리유로의 길이를 짧게 할 수 있다는 장점을 가질 뿐 아니라, 사전 DNA 시료의 정렬 과정이 불필요하다.
본 DNA 분리소자를 설계하기 위한 기초실험으로, 기존의 전기영동 장치의 인가전압을 변화시키면서 10~50kbp 범의에 있는 서로 다른 3종류 DNA와 100~1000bp 범위에 있는 3종류 DNA의 이동 속도를 측정함으로써, 각 DNA의 크기 및 전기장에 따른 비선형 이동속도 곡선을 얻었다. 전기장 크기에 따른 각 DNA 이동속도를 바탕으로 DNA II(15.6kbp)와 DNA II'(496bp)가 +x 방향과 -x방향으로의 이동거리가 같아 알짜이동이 0이 되는 비대칭 교차 전기장 조건($DNAII:E_1=4E_2$, $23T_1=3T_2$, $DNAII':E_1=4E_2$, $23T_1=5T_2$)을 결정하였다.
기초실험에서 정한 조건의 전기장을 인가한 경우, 전기장 해석결과와 이동속도 곡선으로부터, DNA II와 DNA II'는 각각 x=+2.3mm과 x=+0.94mm에서 정지하게 되며, DNA I과 DNA I'는 -x 방향으로 알짜 이동한 뒤 x=-1.02mm과 x=-0.14mm에서, DNA Ⅲ와 DNA Ⅲ'는 +x방향으로 알짜 이동한 뒤, x=+14.8mm과 x=+2.87mm에서 알짜이동속도가 0이 되어 멈추게 되는 것을 예측하였다. 이동속도를 측정한 DNA 그룹 중, 10~50kbp 범의에 있는 서로 다른 3종류 DNA를 분리하기 위한 소자를 제작하기 위해, PDMS로 제작한 유로를 플라즈마 처리하여 유리기판 위에 접합하고 유로 내부에 agarose gel과 buffer를 충진하였다. Agarose gel로 충진된 유로 양단에 전극을 배치하고, 유로 길이 방향으로 불균일한 전기장 분포를 형성하기 위해 유로의 폭을 2mm에서부터 20mm까지 변화시켰다. 제작된 DNA 분리소자 내에서 DNA의 이동 및 분리과정을 위해 매 80분마다 사진을 촬영하였으며, 실험 결과로부터 DNA I은 시작점으로부터 -2.2mm 이동하여 x=+1.03mm에, DNA II는 -1.5mm 이동하여 x=+2.0mm에, DNA Ⅲ는 +1.0mm 이동하여 x=4.5mm에 도달하였다. 실제 실험에서 DNA의 이동거리와 이론적 예측치를 비교한 결과, 비대칭 교차전기장의 불균일 분포하에서 DNA 크기에 따라 각기 다른 방향과 다른 속도로 이동하였으며, DNA II의 경우 x=+2.0mm에서 알짜 이동속도가 0이 됨을 확인하였다.
따라서 본 연구에서는 제안한 DNA분리소자를 이용하여 10~50kbp범위의 DNA를 성공적으로 분리 할 수 있음을 실험적으로 검증하였다. 또한 본 DNA 분리 소자는 종래 DNA 분리 소자에 비해 DNA 분리과정의 자동화가 용이하며, 인가된 전기장의 주기와 충진된 gel의 변화를 통해 분리 및 정렬하고자 하는 DNA의 크기 범위를 조절할 수 있다.
